To fill in a map, get the Quill, explore the area, then rest at a bench. If Shakra has left an area before you bought its map, you can summon her in Bone Bottom to recover it.
How area maps work
An area map starts incomplete. Once you own its map and the Quill, exploring reveals rooms on the chart when you rest at a bench. As Shakra explains, “With this quill, you can add any new areas you discover to the maps that you own.” The Quill costs 50 Rosaries from Shakra; if you do not already have one, it can also be found on Trobbio’s desk later in the game. The Compass is separate: it marks Hornet’s position but is not needed to record explored rooms. Hold Quick Map to see the local overlay while moving, double-tap Quick Map to open the full world map, or open the Map page from the inventory. Hollow Knight Wiki: Map and Quill

Shakra sells 14 area maps, Citadel machines provide seven, and seven are found as objects in the world. The list below distinguishes the routes so you can check what you have without assuming every map is a shop purchase. First meeting: The Marrow

Summon her in Bone Bottom
If Shakra has moved on and you missed an earlier map, return to Bone Bottom and strike the ring pole in her usual spot twice. This calls her back so you can buy missed maps; you do not need to restart. PC Gamer: Missed a map in Silksong? Don’t worry, there’s an easy way to grab it
Call her shop in Bellhart later

Finding maps outside Shakra’s shop
For Citadel regions, look for map machines in the area rather than waiting for Shakra. Cradle is the exception worth noting: the map is sold by a machine in Act 2, while Act 3 has a free copy by a broken machine. Hollow Knight Wiki: Map and Quill
The remaining free maps are pickups or interactable objects: a board in Underworks, a desk in Putrified Ducts, an abandoned camp in Verdania, a mechanism in Cogwork Core, a dead bug’s shell in Slab, and tablets in Weavenest Atla and the Abyss.
