Open that emulator’s settings and assign its player slots or controller ports. In several setups, the Steam Deck is already Player 1, so you only need to configure the additional players.
First, identify the emulator running the game
Use the instructions for the emulator that actually launches the game. Dolphin uses controller ports; other emulators use player slots, device numbers, or per-game profiles. Do not transfer a device number or profile name from one emulator to another.
Dolphin: enable the ports the game needs

Open Dolphin and go to Controller settings.

For each GameCube player, enable the relevant port as Standard Controller. For each Wii player, use Emulated Wii Remote.

Keep in mind that Port 1 is assigned to the Steam Deck profile by default. For example, a Steam Deck plus two external controllers uses three enabled ports total.

EmuDeck Help says multiplayer controllers are fully configured by EmuDeck, so ordinary multiplayer setup does not require remapping controls. If you do need custom controls for Players 2–4, follow Dolphin’s separate profile procedure; named profiles are useful for game-specific settings. Avoid relying on a global custom profile for a change meant to persist for one game: EmuDeck’s Dolphin guide warns global profile changes may be reset to EmuDeck defaults during updates.
Rosalie’s Mupen GUI (RMG): assign each extra player tab
Open RMG’s Input settings. Leave Player 1 unchanged, then set the other tabs as follows:

Ryujinx: configure each additional player slot

In Game Mode, open Ryujinx’s Input settings.

For Players 2–4, assign Steam Virtual Gamepads 1–3 respectively. Select the controller type and load the matching profile for each slot.

Save the settings. The guide also supports configuring further player slots.
RPCS3: set SDL handlers and devices

Open Settings > Pads.

For each additional player, select SDL under Handlers and choose the listed Steam Virtual Gamepad device for that player: device 2 for Player 2, device 3 for Player 3, and device 4 for Player 4.

Click Refresh as directed in the guide, then save. In Desktop Mode, Steam must be open.
Xemu: choose a virtual gamepad in each player tab
Open Xemu’s Input settings. In the Player 2, Player 3, and Player 4 tabs, select Steam Virtual Gamepad 2, 3, and 4 respectively.
Cemu: use a per-game controller profile

Right-click the game and choose Edit Game Profile > Controller.

Assign Deck 2, Deck 3, and Deck 4 to Controllers 2, 3, and 4.

Save the profile for that game. EmuDeck recommends configuring multiplayer per game because adding controllers can disable single-player controls in a handful of titles.
DuckStation: check player order if needed
EmuDeck says DuckStation multiplayer is configured out of the box. If inputs are assigned to unexpected players, try reordering controllers in Game Mode.

If controllers are assigned to the wrong players

Confirm that the game is launching in the emulator whose settings you changed.

Check that each additional port or player slot is enabled and assigned. In some setups, the Steam Deck’s own Player 1 slot is already configured.

If the physical controllers correspond to unexpected player numbers, reorder controllers in Game Mode, then test the game again.

For Cemu, keep the mapping per game and test the title’s single-player controls as well as multiplayer.
