In short
Crafty Controller: Choose Crafty Controller when you want to run Minecraft Java or Bedrock servers on infrastructure you control and are comfortable maintaining that infrastructure. The free GPLv3 license, multi-server management, role controls, scheduled backups, API, and monitoring endpoints give a group administrator a broad toolkit. Plan around the missing SFTP option, the need for proper certificates and external reachability for most mobile features, and the recommendation to stop servers during backups. It is software for self-hosting, not a hosted server subscription.
Minepanel: Minepanel makes sense for a Minecraft host who wants Java and Bedrock under one self-managed dashboard and is comfortable operating Docker. It offers broad server software coverage, useful diagnostics, detailed monitoring, role-based access and several notification and storage choices. The main reservation is recovery: backups exist, but restoring one is not a one-click task. Hardware limits also determine how many servers you can run. Choose it when control and a free MIT-licensed tool matter more than managed hosting or hands-off maintenance.
