The Institute storyline can affect whether the Minutemen become hostile toward you, but that is different from wiping out the faction. The Minutemen ending instead destroys the Institute.
What happens to the Minutemen if you side with the Institute?
The Fallout Wiki’s Institute quest overview says the Minutemen may become hostile to the player depending on dialogue choices, and that hostility can be avoided through dialogue choices and checks. Hostility means they may turn against you; it is not an Institute mission to eliminate them.

The Minutemen reference describes them as remaining neutral and friendly toward the player when the player allies with the Institute: Commonwealth Minutemen.
What does the Institute’s “End of the Line” quest target?
“End of the Line” targets the Railroad’s leaders, not the Minutemen. Its walkthrough does not provide a route for the Institute to destroy the Minutemen: End of the Line.

Which Fallout 4 ending destroys the Institute?
The Minutemen route requires becoming hostile with the Institute. In its final quest, “The Nuclear Option,” the Minutemen destroy the Institute and emerge victorious. The ending reference describes Mama Murphy’s vision of the Minutemen united and the Commonwealth filled with hope: The Nuclear Option (Minutemen).
