Yes. Shabriri’s appearance ends Yura’s questline, but the Nagakiba is reported to remain obtainable: look on the ground at the location corresponding to your last encounter with Yura. If you inherited the Frenzied Flame, check near the Zamor Ruins Site of Grace instead.
Where to look for the Nagakiba
Return to the last place where you encountered Yura during his quest and search the ground for the weapon. The reported quest locations span Limgrave, Liurnia near the Raya Lucaria Main Gate, and Altus Plateau at the Second Church of Marika. The weapon’s placement depends on how far you progressed with Yura, so start with the most recent of those locations that applies to your playthrough. Eldenpedia’s Nagakiba entry and its Yura entry describe this placement; the guidance is from a community-maintained wiki, not official game documentation.

If you never met Yura
Check Yura’s initial location in Limgrave. If you did encounter him, prioritize the place where you last saw him rather than starting over at his first location.
Special case: the Frenzied Flame
If you inherited the Frenzied Flame from the Three Fingers, check near the Zamor Ruins Site of Grace, where Shabriri stood. The item entry reports this as a special placement associated with that quest state. The Ronin’s Set entry also describes items associated with Shabriri’s appearance there.

Does killing Shabriri make him drop the Nagakiba?
Do not assume that defeating Shabriri himself will drop the Nagakiba. The usual guidance is to search the ground at the location tied to Yura’s last quest progress; the Frenzied Flame branch has the separate Zamor Ruins placement.
