To delete progress saved on a retail Nintendo 3DS Game Card, use that game’s own erase or format option, following its manual. There is no single system-wide command for clearing every cartridge save: Nintendo directs players to the individual game’s instructions. Nintendo’s save-data guidance says retail-game saves are on the Game Card.
Find the erase option for your specific game
Open the game’s manual and look for instructions about deleting, erasing, or formatting save data. Some games put the option in an in-game menu; the location and wording depend on the title. Check the instructions for the exact game and edition before confirming, because deleting a save removes its progress.
For example, Capcom’s Monster Hunter Generations manual says that selecting “Format Save Data” at the Options Screen deletes the save. That is a title-specific example, not a button combination or procedure that applies to other 3DS games.
Why System Settings does not erase the cartridge save
Nintendo distinguishes retail Game Card progress from data for downloaded software. System Settings > Data Management is used to manage downloaded software and related data; it is not a general-purpose way to erase a retail game’s main save on its Game Card. Nintendo’s Data Management instructions cover those console-managed items.

Some Game Cards can store SpotPass or StreetPass information on the SD card or in system memory. Nintendo says that this associated information is distinct from game progress, which is saved on the Game Card. Removing console-managed data therefore does not necessarily reset the cartridge’s progress. See Nintendo’s explanation of where 3DS games save data for that distinction.
Do not assume the downloadable-game backup feature protects a cartridge save
Nintendo’s documented save-data backup feature excludes retail Game Card software. Its save-data backup guide and 3DS Operations Manual describe backup and management for downloadable software, not a way to preserve a retail cartridge save before erasing it. Do not rely on that workflow as a backup for Game Card progress.

If the game is not named in its manual
Check the game’s in-game options and its official manual for save deletion or formatting instructions. If you cannot find a clear instruction, do not try an unverified startup-button combination: the general Nintendo guidance does not establish a universal method. Identify the exact game and edition when seeking help, since the correct steps are title-specific.
