The final boss on the main ending route is Nyx Avatar, while Shuji Ikutsuki is the human betrayer who tries to hasten Nyx’s arrival. Ryoji Mochizuki is tied to the threat, but calling him the ultimate villain misses the story’s distinction between the person, the boss form, and the force behind the apocalypse.
Who is the main villain: Nyx or Nyx Avatar?
Nyx is the central supernatural antagonist: the cosmic force associated with the Fall and the end of human life. Nyx Avatar is the form SEES confronts in the endgame if the player spares Ryoji. The names are often used loosely, but they refer to different things: Nyx is the larger threat; Nyx Avatar is the final-boss manifestation fought in the main story’s continuing route.
Automaton West’s 2024 Persona 3 Reload explainer distinguishes Nyx, Ryoji’s role, and the final encounter. A 2019 GDC narrative analysis also describes Nyx as the force behind the Fall and Ryoji’s unwilling transformation into Nyx Avatar; that is an interpretation of the story, rather than an official statement of canon.
What does Shuji Ikutsuki do?
Ikutsuki is the main human villain. He deceives SEES about what defeating the twelve major Shadows will accomplish, then reveals that he intends to accelerate Nyx’s return. His betrayal makes him a clear antagonist, but he is not the ultimate supernatural threat or the final boss of the main ending route.

Is Ryoji Mochizuki the villain?
Ryoji is the Appriser associated with Death, and his connection to Nyx makes him central to the endgame. But he is better understood as a tragic intermediary than as the source of the threat: he asks SEES to kill him, and sparing him leads to his transformation into Nyx Avatar. The choice involving Ryoji changes how the story ends; it does not make him the overarching villain.
What happens if you kill or spare Ryoji?
On New Year’s Eve, the player chooses whether to kill or spare Ryoji. The two options lead to different outcomes:

No. The expanded epilogue adds context about the protagonist’s sacrifice and the seal after the main ending, but it does not replace Nyx as the central antagonist of the main story. The epilogue is called The Answer in Persona 3 FES and Episode Aigis –The Answer– in Persona 3 Reload. Automaton West discusses it as a follow-on to the main ending in its 2024 explainer.
