No. Killing Flowey after the Neutral ending does not, by itself, ruin your chance to complete Undertale’s True Pacifist route. Reload your save and continue if you have not earned EXP by killing monsters and still meet the route’s other requirements.
Why killing Flowey does not end the route
True Pacifist is available after you complete a Neutral route. Once the Neutral ending is over, killing Flowey is not the same as killing monsters for EXP: the route guide says killing Asgore or Flowey does not award EXP, and either a lethal or nonlethal resolution of Flowey satisfies the relevant boss requirement. The Undertale Wiki’s True Pacifist Route guide describes these conditions; its Neutral Route guide explains the prerequisite.
If you kill Flowey, the game returns to the main menu. Reload your save to continue and complete any missing True Pacifist steps.
Which actions affect True Pacifist eligibility?

The distinction is important: “pacifist” does not mean you must spare Flowey at the end of Neutral. It does mean avoiding monster kills that award EXP during the route.

What else must you do for True Pacifist?
After completing Neutral, continue from your save and meet the remaining route requirements. The route guide calls for no monster kills, required friendship progression, pouring water on Undyne, and completing the later Alphys and True Lab progression. Undertale’s Steam listing describes its battle system as allowing players to “negotiate out of danger” and says killing is unnecessary, but that general design description is not a substitute for the route’s specific requirements: Undertale on Steam.
