If you side with the Institute, Shaun—your kidnapped son, now an adult known as Father—names you his successor. The Institute wins its conflict with the Brotherhood of Steel and the Railroad: the Brotherhood’s airship is destroyed, and the Railroad headquarters is attacked. Shaun dies peacefully after the victory. The main story ends, but free play continues.
What happens to the Sole Survivor and Shaun?
The choice is shaped by a family reunion that cannot restore the life the Sole Survivor lost. Father is Shaun, grown up inside the Institute and committed to its mission. Supporting him may feel like loyalty to family, faith in scientific progress, or a chance to gain influence within the organization—but the game does not return the family to its pre-war life.

After the Institute secures victory, Shaun dies peacefully and treats the Sole Survivor as his successor. That succession gives the player a leadership role, but it does not instantly change the Institute’s established practices.
What happens to the other factions?
The Institute route removes the Brotherhood of Steel and the Railroad as major powers in the Commonwealth. The Brotherhood’s airship is destroyed, while the Railroad’s headquarters is attacked. The Institute remains the victorious faction.

What does the ending say about the Institute?
The Institute is a technologically advanced underground society that claims it can protect humanity’s future. Its scientific achievements sit alongside the practices that drive the story’s moral conflict: kidnappings, covert replacements, secrecy, and treating human-like third-generation synths as property.
Taking the Institute’s side means choosing its mission and leadership over the rival factions, but the ending does not show the Sole Survivor completing a reform of the Institute’s core systems. The synth program and the Institute’s relationship with the surface remain unresolved. Whether the choice represents family loyalty, technological progress, or an attempt to change the organization from within is left for the player to judge.

When does siding with the Institute become hard to undo?
The Institute route has commitment points involving actions against rival factions and the Mass Fusion reactor technology sequence. If you still want to compare endings or complete other faction quests, make a separate manual save before proceeding with those decisive operations. The available guides identify these warning points but do not establish every quest prerequisite or branching edge case, so this is not a complete quest-order walkthrough.
Can you keep playing after the Institute ending?
Yes. Completing Fallout 4’s main story does not end the game. You can continue exploring the Commonwealth with the Institute as the victorious faction.
