Where the choice happens
You make this decision at SIRCAA during the main mission Wishful Thinking. After the events inside the facility, Skif reaches Simon Dubny and chooses whether to side with the Ward or with Dubny and Noontide. Guides may describe the second option as siding with Noontide rather than Dubny.

The choice determines who backs you during the immediate escape and which faction-aligned mission route opens next. The two routes have a broadly similar structure, but the allies and story context change. Shacknews explains the immediate route distinction.
What each choice changes

Which side should you pick?
Choose the Ward for Ward allies
Pick “I’m With the Ward” if you want Ward soldiers on your side during the SIRCAA escape and want to work with Ward characters in the missions immediately afterward. The trade-off is that Dubny and Noontide become hostile.
Choose Dubny for the Noontide/Spark route
Pick “I’m With You” if you prefer the Noontide/Spark-aligned missions and are willing to make Ward troops hostile. This is a faction and story-path choice, not a universally better outcome: the useful question is which allies and route you would rather play.

Does siding with Dubny or the Ward change the ending?
Game8 reports that the decision changes the missions and rewards after Wishful Thinking, but does not change the game’s ending. Treat it as a consequential choice for the post-SIRCAA stretch of the story, rather than the final ending decision.
