In two-player mode, a second player controls him while assisting Mario.
What Bowser Jr. does in Bowser’s Fury
Nintendo describes Bowser Jr. as Mario’s helper in the adventure, not as a replacement for Mario. His stated roles are to fly around, fight enemies and discover secrets. Nintendo’s official game page summarizes this as: “Grab a buddy to play as Bowser Jr., who can fly around fighting enemies and discovering secrets in 2-player mode.”
That description gives the main idea rather than a complete list of every action or interaction. It does not establish an exhaustive inventory of what Bowser Jr. can do with his paintbrush.
Can a second player control Bowser Jr.?
Yes. Nintendo Support explains how to add a second player after Mario has spoken with Bowser Jr. for the first time.

- Bowser Jr. amiibo - Japan Import (Super Smash Bros Series)
Does Bowser Jr.’s amiibo do anything in the mode?
Nintendo’s product page confirms that Bowser’s Fury supports compatible amiibo, but it does not list every figure’s effect. Nintendo UK’s 2021 amiibo announcement identifies a Bowser Jr. figure from the Super Smash Bros. collection; its mention of availability is historical, not a statement about current stock. Check Nintendo’s current compatibility information for the effect of a specific figure.
