She survives her encounter with Kratos, but her fate after God of War III is unknown. The game shows Kratos leaving Aphrodite’s chamber alive; it does not confirm what happens to her after the story ends.
What happens when Kratos encounters Aphrodite?
In the scene, Aphrodite offers Kratos a choice. After the encounter, she opens a portal, and Kratos leaves through it to continue his journey. The walkthrough does not describe him attacking or killing her during this sequence. The GameFAQs walkthrough therefore supports a clear answer about the encounter: Aphrodite is alive when Kratos leaves.

Does the game confirm what happens to her afterward?
No. A character summary identifies Aphrodite as the only god in God of War III whom Kratos does not kill and describes her later fate as unknown. That summary is consistent with the scene, but it does not establish whether Aphrodite survives the events after Kratos leaves Olympus.
So the distinction matters: her survival of this specific encounter is shown; her long-term fate is not confirmed. The game does not show her death in the scene, and the available account does not establish that she definitely lives or dies afterward.
