It does delete that profile’s save data stored on the console, and games or downloadable content bought through that profile may become inaccessible until you sign in again with the same Nintendo Account.
What deleting a Switch user actually does
A user is a local profile on the console. A Nintendo Account is the online account that can be linked to that profile. Nintendo confirms that deleting the profile does not delete the linked account. Nintendo’s Switch 2 support page puts it plainly: “Deleting a user does not delete the Nintendo Account that you are signed in to.”
The main consequence is local data loss: deleting a user also deletes all save data for that user stored in the console’s system memory. Before removing the profile, decide whether you need to transfer or back up any saves.
What happens to games and downloadable content?
Nintendo says software and downloadable content purchased by the deleted user may become inaccessible through the console. To use those purchases again, sign in with the same Nintendo Account; Nintendo’s Switch instructions also mention setting the virtual game card. Deleting the local profile does not, by itself, delete the Nintendo Account or permanently erase its purchases.

Can you delete the only user?
No. Nintendo says a user cannot be deleted if it is the console’s only user.
If you are moving to another console
Do not delete the old profile first if your goal is to move your user or saves. Use Nintendo’s user-transfer and save-data-transfer instructions and follow the process for your situation. A user transfer moves the user and supported user-specific saves; a separate save-data transfer can move supported saves. Both consoles are needed for local transfers.

Not every save is covered by the ordinary user-transfer process: some saves shared by users or saved per console do not transfer that way. Animal Crossing: New Horizons uses a separate island-transfer process. Nintendo Switch Online’s Save Data Cloud is another option for downloading saves on another console, but only for games that support the feature; cloud saves are not a universal backup.
If you are selling, gifting, or disposing of the console
Removing one user is not the same as preparing the whole console for a new owner. Nintendo recommends initializing the console to protect personal information. Initialization erases data on the console, but does not delete your Nintendo Account. If you are continuing to play on another console, transfer the user before initializing the old one.

Check the account link before making changes
Nintendo says each Switch user can be linked to one Nintendo Account, and a linked user cannot later be relinked to a different Nintendo Account. Confirm that you are linking the intended account when setting up a profile. This limitation is about changing the account attached to a user; it does not mean deleting the user deletes the online account.
