The Nextcloud updater stops at “Check for expected files” when it finds an item in the installation directory that is not on the release’s expected-file list. The item may be a harmless administrator file, a copied archive, or a directory created during troubleshooting, but it can also indicate an incomplete or incorrectly prepared update. Do not delete anything blindly: back up the database and data directory, identify the exact entry, move a confirmed stray item outside the installation root, and rerun the updater.

What “Check for expected files” means
Nextcloud’s built-in updater expects the installation root to contain only files and directories belonging to the version being installed, plus categories that Nextcloud deliberately preserves. During its file check, the updater iterates through the installation root and compares each entry with an expected-elements list. If an entry falls outside that list, the process raises an update exception and displays a message such as “The following extra files have been found” or “Unknown files detected within the installation folder.”
The check is a safety barrier, not a malware scanner. Leftover files can overwrite release files, change web behavior, or interfere with the updater’s copy and cleanup steps. Typical causes include an archive copied into the web directory, a temporary diagnostic file, a directory made while testing a theme, or an earlier update that left material behind. The name shown in the error is therefore the first diagnostic clue.

The web and CLI updaters perform the same expected-file check. Switching interfaces can help with a timeout, but it does not make an unrecognized entry acceptable.
Back up before touching the installation
Before moving or deleting an entry, protect the two things the built-in updater does not back up: the database and the data directory. The Nextcloud Server Administration Manual states: You should maintain regular backups (see Backup), and make a backup before every update. The built-in updater does not backup your database or data directory.
Create independent, restorable backups using your normal database and filesystem procedures. Store the copy outside the Nextcloud installation directory; placing a backup archive inside the directory can create another extra-file error. A separate external drive or other independent storage is appropriate, but the important property is that the backup is outside the tree being updated and can be restored if the update fails.
- Back up the database used by the Nextcloud instance.
- Back up the complete data directory, including user files and application data.
- Keep the backup outside the installation root and confirm that it can be read.
- Record the current Nextcloud version and whether the instance is already in maintenance mode.
Find the exact entry and the authoritative log
Read the complete updater message and copy the filename or directory printed after “The following extra files have been found.” Case, punctuation, and whether the item is a file or directory matter. Also inspect updater.log in the configured Nextcloud data directory. That log is the authoritative record for the updater run and can reveal the name when the browser output is truncated.
Do not infer that the check passed because the browser message is empty. A community report showed an apparently blank extra-file display that was ultimately traced to an unexpected file literally named true in the installation folder. Treat an empty or null name as a reason to inspect the installation root and the log carefully.

What to record
- The full installation path, such as the directory that contains
config, datareferences, apps, andupdater. - The exact extra entry, including capitalization and extension.
- The entry’s owner, permissions, timestamp, and size.
- The updater step at which the failure occurred and any accompanying error text in
updater.log.
Listing the directory with your operating system’s normal file-management or shell tools is useful, but avoid changing ownership or permissions merely to make the message disappear. First establish what the entry is and why it exists.

Classify the entry before removing it
Every item should be classified before action. The expected-files error does not mean that every non-release item is disposable.
Usually temporary or stray
Common removable candidates are a downloaded Nextcloud archive, a one-off administrator text file, a debugging dump, a test directory, or material copied into the web root during an earlier upgrade. Confirm that the item is not referenced by a custom deployment process and that it does not contain user data or configuration needed by an application.
Must be preserved
Do not remove config or the data directory. Do not delete non-shipped applications or custom themes simply because they are present. The updater’s cleanup logic explicitly preserves these categories, and removing them can disable functionality or cause data loss. If a custom app or theme is involved, check its compatibility with the target Nextcloud release instead of treating it as an expendable extra file.
Could indicate an incomplete deployment
A directory with release-like names, a partially copied application, or files with timestamps matching a failed deployment may indicate that a previous update stopped halfway through. In that case, preserve the backup, read the log, and consider the manual archive-replacement path described below rather than deleting individual files until the installation’s state is clear.

Move a confirmed stray entry, then retry
When the entry is confirmed to be an unwanted file or directory, move it outside the Nextcloud installation root instead of deleting it immediately. Moving provides a recovery path if an application, theme, or deployment script unexpectedly depends on it.
- Enable a maintenance-safe window. Follow your normal maintenance procedure so users cannot change files while you work. If the failed updater already enabled maintenance mode, leave it enabled until the update is complete or you intentionally restore service.
- Move the entry. Place the file or directory in a separate quarantine location outside the installation root. Preserve its original name and permissions where practical, and record where it was moved.
- Recheck the root. Confirm that the installation directory now contains the expected Nextcloud structure and that you did not move
config, the data directory, a non-shipped app, or a custom theme. - Rerun the updater. A retry continues from the failed step; it does not repeat steps that the updater has already completed. This makes a corrected retry preferable to starting an unrelated second update.
- Watch the log and completion screen. Keep
updater.logopen or inspect it after the run. If another specific entry is reported, stop and classify that entry rather than moving a whole directory tree indiscriminately.
Do not restore the quarantined item while the updater is running. After the update and application migration are complete, determine whether it is still needed and whether it is compatible with the new release.
Complete the upgrade after the file check passes
Passing the expected-file check only allows the updater to replace Nextcloud code. It does not by itself finish database migrations or application upgrades.
- Allow the updater to finish copying the release files.
- Run the upgrade command,
occ upgrade, as the same system account and in the same environment used by your Nextcloud installation, unless the updater has already run that migration step. - Confirm that database migrations and enabled-app updates complete without errors.
- Verify the instance in the browser, check background jobs and representative user access, and confirm that maintenance mode has been disabled only after the instance is healthy.
- Keep the database, data, and quarantine backups until you have completed validation and a rollback decision is no longer needed.
A code update without a completed occ upgrade can leave the installation in a maintenance or migration state even though the original file error is gone.

Run the CLI updater as the web-server user
The Administration Manual gives this example:
sudo -E -u www-data php /var/www/nextcloud/updater/updater.phar
Adjust the path and service account to match your installation. Running as the wrong user can create ownership problems that appear later as write failures. The -E option preserves the environment for the command; retain it only when it matches your deployment’s requirements.
When changing interfaces will not help
If both web and CLI executions report the same extra entry, the problem is the installation contents, not the browser. Remove or quarantine only the confirmed stray item, then retry. If the error changes to a writeability complaint involving a path that does not yet exist, investigate the implementation-bug case below.
Independent reader supportYour contribution helps us test, update, and keep practical guides available for everyone.Recognize the permissions-related implementation bug
Not every “expected files” failure is caused by a real stray file. Updater issue #753 documents an upgrade from Nextcloud 33.0.2 to 33.0.3 in which a new css directory did not yet exist. PHP’s is_writable() returned false for that nonexistent path even though its parent directory was writable. Pre-creating css made the permission test appear to pass, but the next expected-files check then rejected the newly created directory as an extra item.
This is different from finding an administrator-created archive or temporary file. Signs include:
- The reported path is a directory required by the target release but absent from the current release.
- The parent directory is writable, while the child path does not yet exist.
- Creating the child directory merely changes the error into an “extra file” or unexpected-entry failure.
- Web and CLI runs reproduce the same behavior without any unrelated files in the root.
In that situation, repeatedly creating and deleting directories can make the deployment less reliable. The issue report’s practical fallback was a fully manual update: download the release archive, copy or synchronize the files into place while preserving the required configuration, and then run occ upgrade. Use a tested maintenance procedure, keep the independent backups, and verify ownership and permissions after the copy. A manual replacement is a recovery path for this implementation case, not a reason to bypass the expected-file check for ordinary clutter.

When a complete manual update is the safer path
Choose a manual archive replacement when the updater cannot progress because of the documented nonexistent-path behavior, when the installation is known to be partially copied, or when repeated retries leave the instance in an uncertain state. The broad sequence is:
- Put the instance into maintenance mode and confirm current backups.
- Obtain the correct release archive for the target version.
- Verify the archive’s signature or independently check its SHA-512 value before extracting it.
- Extract it outside the live installation directory.
- Copy or synchronize the release files into the installation while preserving the existing
config, data directory, non-shipped apps, and custom themes according to Nextcloud’s documented procedure. - Correct ownership and permissions for the web-server account.
- Run
occ upgrade, inspect its output, and validate the instance before leaving maintenance mode.
Never use an archive supplied by an untrusted source. The manual warns that --no-verify removes integrity protection; use that option only when the archive has been independently verified. A manual update should also respect Nextcloud’s version rules: major versions must be upgraded one at a time, and downgrading is unsupported.

Decision table: choose the remediation that matches the cause
| Situation | Best next action | Why |
|---|---|---|
| One clearly identified temporary file or copied archive | Back up, move it outside the root, and retry | Preserves a restore option while removing the specific conflict |
Blank or null displayed name |
Inspect the root and updater.log; look for names such as true |
Browser output can omit the actual entry |
| Custom app or theme | Preserve it and verify release compatibility | The updater protects non-shipped apps and themes; deletion can break the instance |
Nonexistent release directory fails is_writable() |
Stop directory work and use a controlled manual update | Matches the documented updater implementation bug pattern |
| Web updater timeout | Run the CLI updater as the web-server user | Same checks, without browser timeout limits |
| Incomplete or uncertain file tree | Use backups and a verified manual archive replacement | Replacing the complete code tree is safer than guessing which partial files to delete |
Common mistakes and recovery steps
Deleting the first name that appears
Recovery depends on your backup. Restore the moved or deleted item only after stopping the updater and checking whether it belongs to configuration, data, an app, or a theme. If user data or the database was touched, restore from the independent backup before attempting another update.
Putting the downloaded archive in the live root
Move the archive out before retrying. Keep it in a separate staging directory and verify it independently before use.
Running as the wrong account
Ownership changes can create new write failures. Use the account that owns the Nextcloud files or the web-server account required by your deployment, and inspect permissions after any manual copy.
Skipping the migration step
If the browser loads a maintenance page or reports a version mismatch after files were replaced, run occ upgrade from the installation and review its errors before disabling maintenance mode.
