How to Detect and Remove Malware on Your Minecraft Server

A suspicious Minecraft plugin requires incident response: stop every affected service, preserve evidence, scan all servers and proxies offline, remove untrusted JARs, rotate credentials and rebuild the host when persistence is possible.

A suspicious Minecraft plugin JAR is a server incident, not just a plugin problem. Stop the Minecraft process and every connected proxy, preserve the files and logs, scan every server and proxy directory offline, then remove untrusted JARs and rebuild anything the attacker could have reached.

Deleting one plugin is not proof that the compromise is gone. If the attacker obtained operating-system access, rotate credentials and plan an operating-system rebuild from trusted media before restoring only inspected data.

What to do first when a Minecraft server may be infected

Containment comes before diagnosis. A malicious plugin can execute again every time the server starts, while a running process can continue making network connections, changing files or exposing credentials. Do not keep restarting the server to see whether a symptom disappears.

  1. Stop the Minecraft server. Stop the Java process through the control panel or service manager and confirm that it is no longer running.
  2. Stop connected proxies and related services. Include every proxy, lobby instance, scheduled restart service and integration that can launch or connect to the affected server.
  3. Isolate the host. Remove unnecessary network access while preserving the ability to copy evidence. If the machine is shared with unrelated services, treat those services as potentially exposed too.
  4. Preserve evidence before deleting anything. Copy the complete server directory, plugin JARs, configuration files, logs/latest.log, rotated logs and relevant system and authentication logs to offline storage. Keep the original copy unchanged.
  5. Record the incident time. Note when symptoms began, when plugins were installed or updated, when the server restarted and when accounts or permissions changed.

MCAntiMalware’s documented sequence starts the same way: stop the server, run the scanner while the files are offline, and review the generated AntiMalware/logs directory. This order reduces the chance that a running malicious process alters the evidence you need to understand the incident.

Symptoms that justify an investigation

No single symptom proves malware. Minecraft servers can use high CPU, crash, lag or produce unusual logs for ordinary reasons. Investigate when several independent indicators line up, or when a plugin’s provenance is uncertain.

  • Unexpected plugin updates, newly added JARs or files whose names do not match the software you intentionally installed.
  • Plugins downloaded from an unofficial mirror, a chat attachment or an account you cannot verify as the project author.
  • Unexplained outbound connections, especially connections that begin immediately after a plugin update or server restart.
  • New operators, permission changes, unfamiliar panel users or accounts created without an administrator’s approval.
  • Modified startup scripts, service definitions, scheduled tasks or restart scripts.
  • Commands being issued without a corresponding player or administrator action.
  • Resource use or network traffic that remains abnormal when the server is empty.
  • Log entries that correlate with a suspicious installation, privilege change, restart or outbound connection.

Microsoft’s documentation about the MCCrash botnet describes malware targeting private Minecraft servers with server and Minecraft commands. That context matters: unusual command activity, resource use or network behavior should be treated as potentially hostile rather than automatically dismissed as a game bug.

Inventory every server, proxy and plugin directory

Attackers and compromised plugin authors do not necessarily affect only the instance where you first noticed a problem. The Spigot incident procedure says to repeat the scan across every server and proxy in the network. Build an inventory before cleanup so that a clean instance does not later reconnect to an infected one.

Make a written inventory

For each machine and service, record the hostname, operating-system account, server directory, proxy directory, plugin directory, Java process, startup command and last known administrator. Record every JAR filename and checksum. A checksum gives you a reproducible way to identify the exact file that was examined and to compare copies on different servers.

Include copies outside the obvious plugins folder

Check staging directories, old server versions, backup folders that are mounted on the host, proxy plugin folders and temporary upload locations. A malicious JAR left in an old directory can be copied back by an automated deployment or selected accidentally during a later restore.

Preserve timestamps and ownership

Do not rename or edit suspicious files in the evidence copy. Preserve modification times, file ownership and permissions where the operating system allows it. These details can help correlate a file with a restart, account change or scheduled task.

Scan offline, and scan the whole network

Run the scan only after all affected Minecraft processes and proxies are stopped. A live scan can miss files that are locked, loaded or recreated by a running process.

  1. From a clean administrative workstation or a trusted transfer path, place the MCAntiMalware JAR where you can run it against the preserved or quarantined server files.
  2. With the server stopped, run java -jar MCAntiMalware.jar.
  3. Review the generated reports in AntiMalware/logs and retain those reports with your incident evidence.
  4. Repeat the scan for every Minecraft server, proxy and plugin directory in the network, including instances that showed no symptoms.
  5. Record the scanner version, scan date, directories covered and each flagged filename. MCAntiMalware’s version 15.16 listing was updated September 4, 2025, and its listing says it detects more than 1,000 malicious plugins and supports directory scanning.

A scanner is one evidence source, not a guarantee that the host is clean. A plugin-focused scanner can identify suspicious JAR patterns while missing persistence in the operating system, a modified startup script or stolen credentials. That is why the offline scan belongs alongside provenance checks, hashes, logs and host review.

How to judge a malware alert

Generic antivirus software can be useful, but a single detection name is not conclusive. Spigot’s platform notice warns that a Windows Defender signature change caused many Java plugins to be falsely reported as malware, commonly as Trojan:Script/Wacatac.B!ml.

Treat an antivirus alert as a lead and seek a second, independent signal. Confidence is higher when the alert is supported by one or more of the following:

  • MCAntiMalware flags the same JAR or a related file.
  • The JAR’s checksum does not match the checksum of the release obtained from the project’s official page.
  • The file came from an unofficial mirror, an unexpected account or an altered archive.
  • Decompilation or code review reveals obfuscated downloaders, credential collection, command execution or unexplained network code.
  • Logs show activity beginning immediately after the JAR was installed or updated.
  • Network monitoring shows unexplained outbound connections from the server process.
  • The plugin publisher’s account or release channel has been reported as compromised.
Evidence What it can establish What it cannot establish by itself
Dedicated plugin scanner Whether the examined JAR matches known suspicious patterns in the scanner’s database That the operating system, credentials or every other server is clean
Generic antivirus alert That an endpoint product found a pattern worth investigating That a Java plugin is malicious, because false positives have occurred
Official-release checksum Whether your file matches the publisher’s intended release That the official release itself was never compromised
Logs and network records When a process, account or connection behaved unexpectedly Which component caused the behavior without further correlation
Host rebuild That the operating-system installation was replaced from trusted media That restored data, credentials or remote services are safe without inspection

Remove malicious or untrusted plugins safely

Removal should happen while every affected server and proxy remains offline. Do not simply delete the first flagged file and restart.

  1. Quarantine before deletion. Move each flagged or untrusted JAR from the live server tree into a separately stored forensic copy. Keep the original filename, checksum and timestamps in your incident notes.
  2. Search for duplicates. Remove or quarantine copies on every server, proxy, staging directory and deployment bundle. The same malicious release may have been installed in several places.
  3. Remove associated launch points. Inspect startup scripts, service definitions, scheduled tasks and automated deployment jobs for commands or paths that refer to the removed files.
  4. Obtain replacements from a trusted source. PaperMC directs administrators to established official plugin sources, including Hangar, Modrinth and BukkitDev. Follow the plugin project’s own official release page when one exists; do not use a random mirror or a repackaged archive.
  5. Verify the replacement. Compare the downloaded filename, version, publisher and checksum with the official release information. Keep a copy of the verification record.
  6. Scan the clean set again. Run the offline scan against the replacement JARs and the complete plugin directories before any server is started.
  7. Install only what you need. Remove abandoned plugins and avoid restoring an entire old plugin folder when only a few verified JARs are required.

If a plugin has no trustworthy release channel or its publisher account may have been compromised, leave it out. A temporary feature loss is safer than reintroducing an executable file whose origin cannot be established.

Assume host access changes the recovery plan

Deleting a malicious plugin is sufficient only when the evidence supports a plugin-only incident. A plugin that could execute commands, read files or obtain server credentials may have enabled persistence outside the JAR. The Spigot incident guidance recommends backing up necessary data and reinstalling the operating system after removing malicious JARs because deleting the original plugin may not remove its effects.

Rotate credentials from a clean machine

Use a device you have no reason to believe is compromised. Change panel, SSH or FTP, database, RCON, Discord-bot and Minecraft credentials. Invalidate API keys, session tokens and deployment secrets, and review newly created accounts. Do not change a password only on the server that may have recorded the old one.

  • The attacker may have obtained operating-system or administrator privileges.
  • You find modified startup services, scheduled tasks, shell profiles or system binaries.
  • Unknown accounts, keys or remote-access tools were created.
  • Logs are incomplete, or you cannot establish when the compromise began.
  • Credentials were stored on the host and may have been readable by the malicious code.
  • The server continues making unexplained connections after plugin removal.

On a rebuilt host, patch the operating system, install the required Java and server software from trusted sources, apply least-privilege permissions and restore only vetted data. Reinstalling the operating system does not make an uninspected backup safe; executable JARs and startup scripts from the unknown state must remain excluded until reviewed.

Restore data without restoring the compromise

PaperMC’s guidance begins with “Stop Your Server And Take A Backup.” A backup is useful only when it is functioning, separate from the production host and old enough to predate the compromise. Keep at least one copy inaccessible to routine server credentials so an attacker cannot overwrite every recovery point.

Classify what can be restored

  • Usually inspectable data: world data, player data, screenshots and other content files, provided they are checked for unexpected scripts or embedded executables where applicable.
  • High-risk executable content: plugin JARs, proxy plugins, startup scripts, service files, shell scripts, batch files and deployment packages from the incident period.
  • High-risk secrets: configuration files containing passwords, tokens, database credentials, RCON passwords or bot keys. Replace secrets rather than blindly restoring them.
  • Evidence: logs, scanner reports and copied file metadata. Preserve these separately from the rebuilt production directory.

Validate the restore

  1. Choose a backup with a known date and provenance.
  2. Scan its executable contents before placing them on the rebuilt host.
  3. Restore into a staging directory first, not directly into the live server.
  4. Compare configuration and startup files with a clean baseline.
  5. Rotate any secret that appeared in the backup.
  6. Start the server with the minimum verified plugin set and observe it before reconnecting proxies or automation.

Use logs to reconstruct what happened

The newest Minecraft server log is logs/latest.log. Preserve it before cleanup, along with rotated logs and relevant host authentication records. Scanner reports belong in the same evidence set.

Correlate timestamps rather than searching for one magic error line. Compare plugin installation and update times with restarts, new operators, permission changes, account creation, outbound connections and sudden resource use. A suspicious event that appears on several servers at the same time may indicate a shared deployment credential or compromised proxy rather than independent plugin failures.

After recovery, continue watching logs after every plugin or server update. PaperMC specifically recommends monitoring server logs following updates, because a compromised release channel can turn an otherwise routine update into a new incident.

Choose controls that cover the whole threat

There is no single tool that proves a Minecraft network is clean. Compare response options by the coverage they provide, the quality of their evidence and whether they can remove persistence.

Control Best use Important limitation
Offline Minecraft-plugin scan Finding suspicious JARs across servers and proxies before execution Does not prove the host operating system or credentials are clean
Official-source and checksum verification Preventing altered or unofficial plugin downloads Cannot undo a compromise that already occurred
Log and network review Correlating installations, commands, privilege changes and outbound traffic Incomplete retention can hide the beginning of the incident
Endpoint antivirus and firewall controls Adding host-level detection and blocking Java plugins can generate false positives, and generic controls do not replace provenance checks
Operating-system rebuild Removing unknown persistence after possible host access Requires downtime and a carefully validated restore
Separate, tested backups Recovering worlds and configuration after destructive cleanup A backup containing malicious JARs or secrets can reintroduce the incident

NIST characterizes antivirus, spyware-removal tools, intrusion prevention and firewalls as complementary controls with limitations. For a Minecraft network, those controls should supplement—not replace—plugin provenance, offline scanning and incident response.

After recovery: keep the server from becoming an easy reinfection target

  • Use separate least-privilege accounts for the panel, operating system, database, RCON and deployment system.
  • Restrict who can upload or update plugins, and require a second person or documented review for production changes.
  • Download plugins only from official project pages or established repositories named by the project.
  • Record each approved JAR’s version and checksum so an unexpected replacement is visible.
  • Keep the operating system, Java runtime, server software and plugins patched, but stage updates and scan them before production use.
  • Store backups separately, test restores and retain at least one recovery copy that production credentials cannot delete.
  • Retain current and rotated logs long enough to investigate account, command and network anomalies.
  • Monitor outbound connections and investigate new destinations instead of allowing unrestricted egress by default.
  • Review operators, permissions, panel users, SSH keys, scheduled tasks and startup services after significant changes.

A practical recovery decision tree

Only one JAR is flagged, and there is no sign of host access

Keep all services offline, preserve evidence, quarantine every copy, replace the plugin from a trusted official source, scan the complete set again and rotate credentials that the plugin could read. Start with a minimum plugin set and monitor logs and outbound traffic.

Several servers or proxies contain the same suspicious release

Treat the network as one incident. Scan every location, inspect shared deployment paths and credentials, and do not bring one server online while another still has the untrusted JAR.

There are unknown accounts, modified startup files or unexplained persistence

Assume host access. Preserve evidence, rotate credentials from a clean machine, rebuild the operating system from trusted media, patch it, reinstall the server stack and restore only inspected data.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

The only evidence is a generic antivirus alert

Do not delete a plugin solely because of one detection name. Preserve the file, compare it with the official release checksum, run a Minecraft-specific scan and examine provenance, logs and behavior. If independent signals confirm malicious activity, follow the full containment and recovery process.

When is the server safe to reopen?

Reopen only after every affected server and proxy has been scanned, untrusted executable files have been removed, credentials have been rotated, backups and restored data have been inspected, and any host compromise has been addressed with a rebuild. Start the clean server without reconnecting every automation and proxy immediately. Watch logs/latest.log, authentication events and outbound traffic during the first hours and after each subsequent update.
