The right fix depends on which version of Majora’s Mask you’re playing: the original Nintendo 64 game, Majora’s Mask 3D, the Nintendo Switch Online N64 app, or a third-party emulator such as Project64. Start with the matching section below; the controls and save rules are not interchangeable between editions.
First, identify your version and symptom
Use the platform-specific steps below rather than changing settings at random. For emulator problems, record the exact build and plugins before adjusting them; for lost progress, first determine how that edition saves.
- Original Nintendo 64: analog stick calibration or Song of Time saving.
- Nintendo Switch Online N64 app: controller power, pairing, calibration, and compatibility.
- Nintendo 3DS: Circle Pad Pro configuration, calibration, or owl/quill statue saves.
- Project64: emulator build, game dump, plugins, performance settings, or save-file behavior.
Fix control problems on the original Nintendo 64
Nintendo’s original N64 manual warns that if the Control Stick is held off-center when the console powers on, that position may be treated as neutral, causing incorrect response.
- Release the Control Stick and let it return to center.
- During play, hold L and R, then press Start to reset the stick’s neutral position.
- If you changed the controller connection while the game was running, reset the game or power-cycle the console.
- Confirm the controller is connected to socket one, as specified by the manual.
Avoid opening or cleaning the stick as a first response. The manual describes it as a precision instrument and warns against introducing liquids or foreign objects.

Fix N64 controller problems in the Switch app
Nintendo’s Switch controller troubleshooting guidance recommends checking console software, controller power and pairing, and stick calibration. It also advises reducing distance from the console and nearby wireless interference when a problem persists.
- Update the Switch system software and confirm the N64 controller is charged or powered and paired.
- Calibrate the stick in the console’s controller settings, then test it in another compatible N64 app game.
- If only Majora’s Mask is affected, check whether the symptom is limited to that title and reduce wireless distance/interference.
- If buttons rather than the stick fail, consult Nintendo’s separate support guidance for N64 controller button response and input lag, which identifies controller model HAC-043.
Nintendo cautions that compatibility with games outside the Nintendo 64 – Nintendo Switch Online libraries is not guaranteed. A controller working in system menus does not establish compatibility with every game. If the issue remains after these checks, Nintendo’s support page directs players toward service.

Fix Circle Pad Pro controls in Majora’s Mask 3D
The Nintendo 3DS manual says Circle Pad Pro support must be enabled on the first page of the game’s Options menu.
- Open the game’s Options menu and enable Circle Pad Pro if you are using the accessory.
- If the built-in Circle Pad responds incorrectly, use the 3DS system’s Circle Pad calibration procedure.
- If Circle Pad Pro input is wrong or unavailable, follow the manual’s in-game Circle Pad Pro calibration procedure.
- If the accessory has been idle for five minutes, press ZL or ZR to wake it from standby.
Diagnose Project64 performance or input problems
Project64’s support guide recommends updating Windows and drivers, trying the latest stable or nightly Project64 build, checking the game dump, testing plugins, and comparing recommended configurations. Those are emulator troubleshooting steps, not a guaranteed fix for every slowdown, visual fault, or input issue in Majora’s Mask.

Check the basics before changing plugins
- Update Windows and relevant device drivers.
- Try a current stable or nightly Project64 build.
- Verify that the game dump is not bad.
- Test another plugin setup; if the issue occurs with a ROM hack, compare it with the unmodified game.
Project64’s listed performance configuration
The guide’s performance/general-gaming setup lists the following components. These are Project64 recommendations, not proof that a particular choice will cure a specific symptom:

What to include when asking for help
- Project64 version/build, operating system, and game region/version.
- Graphics, audio, RSP, and input plugins in use.
- Whether the problem occurs in an unmodified game.
- A repeatable description of what happens and when.
Understand saving and lost progress by edition
Original Nintendo 64: Song of Time
The original manual describes game time as continuing except during conversations and while paused. The game’s three-day cycle spans 72 in-game hours; using the Song of Time returns Link to 6:00 a.m. on the first day. If the game ends, play resumes from the last time saved with the Song of Time. This resets the cycle, so do not assume every short-term item or state is preserved. Check the manual’s full saving section for the precise persistence rules.
Majora’s Mask 3D: owl and quill statues
The 3DS manual says to stand in front of an owl or quill statue and press A to save. It explicitly warns that returning to the dawn of the first day does not automatically save. Do not power off, reset, or remove the game or SD card while saving; Nintendo warns that doing so can cause permanent data loss.

Project64: check build and save location
When saves disappear, record the Project64 build, test a current supported build, and check whether the emulator is writing save files where expected. Back up existing saves before changing files. A Project64 issue opened April 26, 2022 reported that Majora’s Mask (USA) saves failed to load in development build Dev-4.0.0-5787-2f1074a, while the reporter said the immediately preceding Dev-4.0.0-5786-1975a99 worked. That is a report about two specific historical builds, not evidence that saves generally fail in Project64 or current versions.
Check the documented 3DS update for two known issues
Nintendo’s Majora’s Mask 3D update page says Ver. 1.1 was released February 27, 2015. It lists fixes for an in-game “ERROR!****” message and inability to swing the sword after playing at Honey and Darling’s Shop, plus unspecified gameplay adjustments. If you encounter either named issue, check the game version and install Ver. 1.1 where available. The listed fixes do not establish a remedy for unrelated control, performance, or save problems.
