Use one Virtualmin virtual server for each independent domain. Point every domain’s A and, where applicable, AAAA record to the VPS, install Virtualmin on a supported Linux distribution, select Apache or Nginx, and then create the domains from Create Virtual Server. Choose a sub-server when a related domain must remain under one owner’s account, or an alias when another domain should display the same site and use the same email addresses. Request HTTPS certificates only after DNS and web reachability are correct.

Virtualmin is an administration layer that creates and manages separate virtual-server configurations on one Linux host. Each top-level virtual server can have its own Unix account, home directory, website, DNS zone, mail settings, SSL certificate, databases, log rotation, and quotas. Apache or Nginx then uses the requested hostname to select the matching site configuration.
This is different from putting several folders inside one web root. A properly created virtual server gives each independently managed domain a defined owner, document root, service settings, and logs while still sharing the VPS kernel and hardware. A failure or resource spike in one account can still affect the whole machine, so isolation is administrative rather than equivalent to separate physical servers.

Plan the VPS before installing Virtualmin
Start with a supported, clean operating system
Use a fresh VPS running a supported distribution such as Rocky Linux, Debian, or Ubuntu Server LTS. Components should be reasonably modern and receive current security patches. Installing on a machine that already contains a competing web stack, mail server, control panel, or custom DNS service can create port, package, and configuration conflicts.
Record the VPS’s public IPv4 address and, if you will publish IPv6, its IPv6 address. Decide whether the VPS itself will provide DNS and mail or whether those services will remain with another provider. Virtualmin can configure DNS, Postfix and Dovecot mail, MySQL or MariaDB, and PostgreSQL, but every enabled service consumes storage and operational capacity.

Set a fully qualified hostname such as server.example.net before installation. It should not be one of the customer domains you intend to host. A distinct hostname avoids confusing the server’s identity with a hosted website and gives system mail and administration services a stable name.
Choose Apache or Nginx deliberately
Virtualmin supports both Apache and Nginx. Select the web server during installation and keep the choice consistent with the applications you will run. The important point for multi-domain hosting is that the selected server receives each domain’s virtual-host configuration and routes requests by hostname; do not install a second web server merely to add another domain.
Point DNS to the VPS before creating certificates
Create DNS records for every domain before expecting normal routing or automated certificate issuance to work. For a domain such as example.com, publish an A record to the VPS IPv4 address. Publish an AAAA record only when the VPS is reachable and correctly configured over IPv6. Repeat this for any intended hostname such as www.example.com.
If a DNS provider hosts the zone, make the records there. If Virtualmin is authoritative for DNS, delegate the domain to the VPS’s name servers and then create or verify the zone in Virtualmin. Do not publish an AAAA record pointing to an address that does not accept web traffic; some visitors will prefer IPv6 and see failures even while IPv4 appears healthy.

Verify propagation from outside the VPS
Use a resolver outside the server to check the public result:
dig +short example.com A
dig +short example.com AAAAThe returned addresses should match the VPS. Also check the exact names you plan to include in the certificate, because a working apex record does not prove that www or another hostname resolves.
Install Virtualmin and create the first domain
Follow the installer for the current Virtualmin release and select the supported operating system, hostname, web server, and service set. Enable only the components you intend to operate. A smaller installation is easier to patch, monitor, and back up; adding mail or database services later is preferable to exposing services that no account needs.
- Sign in to Virtualmin or Webmin. Confirm that the hostname, system time, network interfaces, and public addresses are correct.
- Open Create Virtual Server. Enter the independent domain, such as
example.com, rather than a URL with a path. - Choose the account owner and plan. A plan can apply limits and default features. If you have no plan, set the required limits explicitly.
- Enable the features this domain needs. The creation pattern can create a Unix account, home directory, Webmin login, website, DNS, mail, SSL, databases, log rotation, and plan-based limits. Leave unneeded services disabled.
- Set the password and quotas. Use a unique, strong credential and assign a disk quota that leaves room for logs, updates, backups, and temporary files.
- Create the server. Virtualmin writes the web-server, DNS, mail, SSL, database, and filesystem configuration selected in the form.
- Open the domain’s administration page. Confirm the document root, owner, enabled services, and log locations before uploading application files.
Create each unrelated domain as its own top-level virtual server. The result is one VPS with multiple domain configurations, not one account that silently owns every site.
Choose the correct Virtualmin account type
The most important design decision is whether a name is an independent site, a related site under one owner, or simply another name for the same site.

Use a top-level server for separate customers or projects
Choose Create Virtual Server for a domain that needs its own administrator, filesystem ownership, databases, mailboxes, quota, or lifecycle. This is the normal choice for unrelated customers, game communities, organizations, or sites that may later move independently.

Use a sub-server for a related domain under one owner
A sub-server is appropriate when one account owner controls both domains but you still want the secondary domain represented separately in Virtualmin. It keeps the relationship explicit and avoids creating another top-level Unix owner when that separation is not required. Check the parent account’s quotas and permissions before assigning a large application to the sub-server.
Use an alias for another name for the same site
An alias is not a second copy of a site. It makes another domain act like the original, sharing the same website and email addresses. Use it for a spelling variant, a closely related domain name, or a redirect strategy in which both names intentionally reach the same content. Do not use an alias when the domains need different document roots, separate mailboxes, independent databases, or different administrators.

Enable HTTPS for every domain
Request a Let’s Encrypt certificate during virtual-server creation or from that domain’s SSL controls. Certificate issuance depends on public DNS and reachability: the requested hostname must resolve to the VPS and the web server must answer the validation request. If the domain is still pointed at an old host, validation will fail even though the Virtualmin form is correct.
- Confirm the domain and every intended certificate name resolve to the VPS.
- Confirm the HTTP virtual host answers for the requested hostname.
- Open the domain’s SSL controls and request the Let’s Encrypt certificate.
- Include the exact names you will serve, such as the apex and
www, only when both resolve correctly. - After issuance, test HTTPS and inspect that the certificate covers the hostname.
- Configure the application to use HTTPS-aware canonical URLs and verify that redirects do not create a loop.
Virtualmin’s API documents an option to request a certificate while skipping connectivity checks when that is appropriate for a controlled setup. Skipping a check does not make DNS or routing correct; use it only when you understand why the normal reachability test should be bypassed.
Add mail and databases only where they are needed
Mail services
Virtualmin can configure Postfix and Dovecot for a domain. If you enable mail, create the required mailboxes and publish the domain’s MX record to the correct mail host. Test both delivery and authentication, and plan for mailbox storage, spam handling, backups, and reputation management. A website-only domain does not need local mailboxes simply because the mail feature exists.
Databases
Virtualmin supports optional MySQL or MariaDB and PostgreSQL features. Enable the engine and create databases only for applications that require them. Database files do not follow the same storage pattern as ordinary domain files, so include database growth, transaction logs, and backup copies in capacity planning rather than measuring only each account’s web directory.

Separate service decisions by domain
One VPS can host a static site, a database-backed application, and a mail-enabled domain at the same time, but each combination changes memory, CPU, disk, and security requirements. Disable unused services in each virtual server and avoid granting a site access to another domain’s database or filesystem.
Organize files, logs, quotas, and limits
Domain data, email, CGI scripts, and logs are primarily stored under /home. Monitor that filesystem rather than looking only at the size of public web files. Logs can grow during an attack or a broken application, and mailboxes can consume the remaining space unexpectedly. Databases have separate storage considerations and should be measured independently.
Use Virtualmin plans or explicit per-server limits for aliases, sub-servers, mailboxes, databases, and disk quotas. Limits are useful both for customer separation and for preventing one experimental site from consuming the VPS. Set a quota below the filesystem’s total capacity so the operating system, package manager, logs, and backups retain working space.
A practical monitoring set
- Disk usage for
/home, database storage, and backup destinations. - CPU and memory pressure during application jobs, imports, and traffic peaks.
- Web, mail, DNS, and authentication logs for repeated failures.
- Certificate expiry and renewal status for every domain.
- Quota consumption, mailbox growth, database size, and log-rotation results.
- Backup completion and the ability to restore one representative domain.
How many domains can one VPS handle?
There is no authoritative universal number. Virtualmin documentation describes configurable quotas and limits, not a fixed domains-per-VPS statistic. A VPS serving hundreds of nearly static, low-traffic domains has a very different workload from one serving a few busy applications with databases, scheduled jobs, uploads, and mail.
Estimate capacity from the workload of each domain rather than from its domain count. Static files mainly consume web-server workers, bandwidth, and storage. Dynamic applications add CPU and memory demand. Databases add cache and disk I/O requirements. Mail adds persistent storage, scanning work, queues, and operational responsibility. Backups and logs consume capacity even when visitors do not.
Use measured headroom instead of a hard count
Start with a conservative number of accounts, observe normal and peak resource use, and add domains only while maintaining headroom for updates, backups, and traffic bursts. When one account repeatedly exhausts its quota or causes system-wide pressure, move that workload to another VPS or increase the VPS resources instead of merely raising the limit.

Test every domain after provisioning
Run the same operational checklist for each top-level server, sub-server, and alias. These checks verify configuration; they are not a guarantee of application correctness.

- HTTP routing: Request the hostname and confirm that the expected virtual server, not a default site, responds.
- HTTPS routing: Open the HTTPS URL, inspect the certificate names, and verify the certificate chain in a browser or TLS client.
- Document-root ownership: Confirm that uploaded files belong to the intended Unix account and that the web process can read them without making the directory world-writable.
- Application behavior: Test rewrites, uploads, scheduled jobs, and environment settings for that domain.
- Database connectivity: Connect using the domain’s intended database credentials and verify that it cannot access another site’s database.
- Mail: If enabled, verify MX records, mailbox login, inbound delivery, outbound delivery, and quota behavior.
- Backups: Confirm that the domain, database, mail, and configuration are included and that a restore procedure is documented.
- Limits: Test quota warnings, mailbox limits, alias or sub-server limits, and log rotation before the account reaches production traffic.
Troubleshoot the failures that occur most often
The domain shows the wrong website
Check that the hostname resolves to this VPS, that the request uses the exact domain configured in Virtualmin, and that the virtual server is enabled. An old A or AAAA record, a missing www record, or a default virtual host can all produce the wrong page. Test IPv4 and IPv6 separately when both records exist.
Let’s Encrypt validation fails
Verify public DNS first, then confirm that the web server answers the validation hostname over the required protocol. Remove stale DNS records that still point to another server, correct firewall or routing problems, and retry from the domain’s SSL controls. A certificate request cannot compensate for a domain that is not reachable at the VPS.
A sub-server has unexpected access or limits
Review the parent virtual server’s owner, group, quotas, and plan. A sub-server intentionally remains under the parent owner, so it does not provide the same administrative separation as a top-level server. Convert the design to separate top-level servers when independent administration or filesystem ownership is required.
An alias behaves like a duplicate site
That behavior is expected. An alias shares the target site’s website and email addresses. Replace it with a top-level server or sub-server when the second domain needs separate content, databases, mailboxes, or quotas.

Disk space disappears unexpectedly
Inspect /home, mailboxes, logs, backup archives, and database storage independently. Enable or repair log rotation, remove obsolete backups according to your retention policy, and raise a quota only after identifying the consumer. Increasing a quota on a full filesystem does not create additional capacity.
Security and maintenance practices
- Keep the operating system, Virtualmin components, web server, database engines, and mail services patched.
- Use strong, unique credentials for the VPS, Virtualmin administrators, database users, and mailboxes.
- Give each site its own Unix account where independent ownership is required, and avoid sharing credentials between domains.
- Expose only the network services you actually operate and restrict administrative access where practical.
- Back up domain files, databases, mail, DNS configuration, and Virtualmin settings to storage separate from the VPS.
- Test restoration, not merely backup creation.
- Review logs and resource usage after adding a domain, enabling mail, or importing a database.
- Renew certificates automatically where possible and alert before expiry.
A repeatable operating model
For every new independent domain, use the same sequence: prepare the account plan, publish DNS, create a top-level virtual server, enable only required services, issue HTTPS, deploy files and databases, test routing and ownership, and add the domain to backup and monitoring. For related names, decide explicitly between a sub-server and an alias before creating anything. That decision determines whether the name receives separate administration or shares the parent site’s website and mail.
The reliable design is therefore not “put as many domains as possible on one VPS.” It is “give each domain the narrowest account type and service set that matches its ownership and workload, then measure the shared machine.” Virtualmin supplies the separate configurations; DNS, certificates, quotas, backups, and monitoring make the arrangement dependable.
