How to Migrate a Website from cPanel to an Ubuntu VPS Without Losing Data

Move a cPanel site to Ubuntu safely with a parallel rebuild, validated file and database transfers, private testing, DNS and TLS cutover, monitoring, and rollback.

The safest cPanel-to-Ubuntu migration is a parallel rebuild: keep the cPanel server live, reproduce its software and settings on the VPS, copy files and databases, test the new host privately, then change DNS and issue or reinstall TLS. Do not cancel the old server until traffic, transactions, email, certificates, and logs are healthy on the VPS and you have passed your rollback point.

A plain Ubuntu VPS does not recreate cPanel’s account management automatically. You must either install cPanel on a supported Ubuntu release or administer a complete web stack yourself: web server, runtime, database, users, permissions, firewall, scheduled jobs, backups, mail, DNS, and monitoring.

Choose the destination architecture first

Your migration plan depends on whether the VPS will run cPanel or a plain Ubuntu stack. These are different operating models, not two names for the same setup.

Decision area Keep cPanel on the VPS Run a plain Ubuntu stack
Administration cPanel and WHM provide account, domain, service, and many backup controls. You configure and maintain the web server, runtime, database, mail, DNS, users, permissions, firewall, logs, and backups.
Compatibility Best when the source already uses cPanel conventions and matching service versions. Requires you to reproduce every application and service dependency explicitly.
Automation cPanel’s account archive, restore, and WHM transfer workflows can automate much of a cPanel-to-cPanel move. File transfer, SQL export/import, virtual hosts, certificates, cron, and application settings are separate tasks.
Resource and licensing trade-off Uses a control panel and its license, but reduces manual administration. Avoids the control-panel layer, while transferring the operational and security workload to you.
Rollback Account archives and cPanel-aware restores can help, but still keep a provider snapshot and independent copies. Snapshots, configuration backups, database dumps, and a documented reverse-DNS cutover are essential.
Downtime tolerance Matching software and a supported transfer can shorten the final synchronization. The final database export and configuration checks are your responsibility; plan a write freeze or maintenance window.

If you retain cPanel

cPanel lists Ubuntu 24.04 LTS as a supported Ubuntu target. Its published minimum is 2 GB of RAM and 20 GB of disk; 4 GB of RAM and 40 GB of disk are recommended for cPanel & WHM. Those figures describe the panel’s stated requirements, not a guarantee that your sites will perform well at those resources. Large databases, mailboxes, antivirus scanning, build tools, and busy applications need additional capacity.

Sandisk 2TB Extreme Portable SSD, Up to 1050MB/s, USB-C, USB 3.2 Gen 2, IP65 Water and Dust Resistance, Updated Firmware, External Solid State Drive, SDSSDE61-2T00-G25
  • Get NVMe solid state performance with up to 1050MB/s read and 1000MB/s write speeds in a portable, high-capacity drive(1) (Based on internal testing; performance may be lower depending on host device & other factors. 1MB=1,000,000 bytes.)
  • Up to 3-meter drop protection and IP65 water and dust resistance mean this tough drive can take a beating(3) (Previously rated for 2-meter drop protection and IP55 rating. Now qualified for the higher, stated specs.)
  • Use the handy carabiner loop to secure it to your belt loop or backpack for extra peace of mind.
  • Help keep private content private with the included password protection featuring 256‐bit AES hardware encryption.(3)
  • Easily manage files and automatically free up space with the SanDisk Memory Zone app.(5). Non-Operating Temperature -20°C to 85°C

Use a clean server with root access, a resolvable fully qualified hostname, IPv4 connectivity, and the supported Ubuntu release. Follow the current cPanel installation and licensing procedure for the exact release rather than copying an old command. For a cPanel-to-cPanel move, matching the source’s Apache, PHP, database, mail, and related software versions is important: cPanel’s migration guidance says the replacement server should contain identical software to the old server.

If you move to plain Ubuntu

Treat the job as a stack rebuild. Ubuntu’s server documentation separates Apache2, nginx, DNS, databases, backups, and security because each is administered independently. Select one web server, install the PHP or other application runtime and all required extensions, create database users and privileges, configure the firewall and SSH, and decide how certificates, logs, rotation, mail, backups, and monitoring will work before copying production data.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Inventory the cPanel account before touching DNS

A migration fails most often when an apparently small dependency is omitted. Build a written inventory and have someone with access to the cPanel account, registrar, DNS provider, application, and mail system verify it.

  • List every primary domain, addon domain, parked domain, subdomain, alias, and redirect, including the document root used by each.
  • Record the current PHP version, enabled extensions, Apache modules or nginx behaviors, image libraries, database engine and version, character sets, collations, and any system packages the application expects.
  • Export application configuration and environment variables, but move passwords, API keys, and signing secrets through a secure channel rather than placing them in a public web directory.
  • List database names, database users, grants, connection hosts, table prefixes, scheduled cleanup jobs, queue workers, and any persistent storage outside the normal document root.
  • Identify upload, cache, session, generated-media, and writable directories. Note their ownership and required permissions.
  • Record every cron entry, webhook, payment callback, API integration, background worker, search index, and external allowlist that references the old IP address.
  • Inventory mailboxes, aliases, forwarders, autoresponders, SMTP credentials, MX records, SPF, DKIM, DMARC, and any third-party mail service. A web migration does not automatically move mail.
  • Copy the authoritative DNS zone or export each record: A, AAAA, CNAME, MX, TXT, CAA, SRV, and verification records. Confirm whether your registrar or another provider controls the nameservers.
  • Record certificate domains, renewal method, redirect rules, canonical-host rules, security headers, and any HTTP-to-HTTPS exceptions.

Confirm who can change DNS and who can approve a maintenance window. DNS access is a prerequisite for cutover; it is also needed for common certificate issuance methods.

Back up for rollback, not just for the move

Take a provider snapshot or full-server image when your VPS provider supports it, and keep independent copies of the website files, configuration, and databases. A cPanel account backup protects data managed by cPanel, but it is not automatically a complete image of an unmanaged Ubuntu server or every program-level setting. Preserve both application data and the server state needed to operate it.

Export and validate each database

For MySQL, Ubuntu documents the basic export and restore pattern:

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
mysqldump [database name] > dump.sql
mysql [database name] < dump.sql

Use the real database name in place of the bracketed example. Create the destination database and an appropriately privileged user before importing, and keep the dump protected because it contains application data and may include personal information. Test that the file can be read and that a restore completes on a disposable database or staging instance. Check the resulting charset, collation, tables, row counts, and application login rather than assuming a successful command means a complete application.

Capture configuration separately

Save virtual-host or server-block definitions, rewrite rules, PHP settings, custom error pages, cron definitions, service units, firewall rules, DNS records, mail configuration, and certificate renewal configuration. Store a timestamped copy outside the source server. A database dump cannot restore a missing rewrite rule, queue worker, or environment variable.

Provision and secure the Ubuntu VPS

  1. Choose a supported LTS image and adequate capacity. If cPanel is the destination, use Ubuntu 24.04 LTS and observe the panel’s 2 GB RAM/20 GB disk minimum or 4 GB/40 GB recommendation. For a plain stack, size for your site’s traffic, database, uploads, mail, backups, and peak jobs rather than treating those cPanel figures as universal server requirements.
  2. Create a non-root administrator. Add a user with sudo access, install your SSH public key, verify a second session works, and only then restrict direct root login according to your provider’s recovery process.
  3. Patch the system. Apply current Ubuntu security updates and reboot if required. Record the kernel and package versions so a later troubleshooting session can distinguish migration changes from routine updates.
  4. Set identity and networking. Configure the hostname as a resolvable fully qualified name, confirm the VPS IPv4 and any IPv6 address, set the correct time zone, and verify forward and reverse connectivity.
  5. Configure the firewall. Allow SSH from the administration networks you actually use and allow HTTP (port 80) and HTTPS (port 443) for public sites. Open database, mail, or application ports only when a documented service needs them.
  6. Install the chosen stack. Install Apache or nginx, the exact compatible PHP/runtime version and extensions, the database server, process managers or queue workers, and any image, archive, or build libraries the application requires. Do not silently upgrade a production application to a different major runtime during the move.
  7. Plan operations. Enable log rotation, backups, resource monitoring, unattended security updates where appropriate, and a tested recovery path before exposing the VPS to public traffic.

Recreate websites and application services

Virtual hosts, server blocks, and document roots

Create one virtual host or server block for every hostname in the inventory. Point each one to the correct document root, preserve the source’s default and canonical host behavior, and configure the same redirects before testing. A common mistake is to place all domains in one default site, which can serve the wrong application when a Host header does not match.

Set ownership to the account that runs the web service and grant write access only to directories that genuinely need it, such as uploads, caches, and generated media. Avoid making the whole application world-writable. Keep configuration and secrets outside the public document root where the application supports it.

Runtime and application settings

Match PHP or other runtime versions and extensions first. Restore upload-size, execution-time, memory, timezone, and session settings only when the application requires them. Copy rewrite rules and custom error handling, then check that the new web server interprets them correctly; Apache directives cannot be pasted into an nginx server block unchanged.

Restore environment variables and secret files securely. Update connection strings only after the destination database and user exist. Recreate queue workers, persistent services, and any systemd units, and make sure they restart after a reboot.

Cron and scheduled work

Recreate every scheduled command with an absolute path, the correct user, working directory, environment, and output logging. Run each job manually on the VPS with a non-production test where possible. Disable source cron jobs immediately before the final cutover if running both servers could send duplicate emails, process payments twice, or modify shared data.

Copy files and perform the database migration

Transfer website files securely

Use an authenticated SSH transfer such as rsync. Copy the application code, public assets, uploads, and any persistent storage identified during inventory. Preserve timestamps and, where appropriate, symbolic links and permissions; exclude caches and temporary files only when you have verified they can be regenerated.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
rsync -aHAX --numeric-ids /source/path/ user@new-vps:/destination/path/

The exact source path, destination user, and options depend on your hosting permissions and whether you are transferring from a shell account or an intermediate backup. Review the dry-run output before deleting or overwriting anything, and never put an unencrypted password in a command line.

Import the database and grants

Create the destination database with the same character set and collation where possible, create the application user, grant only the privileges it needs, and import the validated dump. Run schema checks, inspect error output, and test reads and writes through the application. If the source and destination database versions differ, check compatibility before production cutover; a successful import does not prove that queries, SQL modes, or stored routines behave identically.

  • Solid state performance with up to 800MB/s read speeds in a portable drive. (Based on internal testing; performance may be lower depending on host device, interface, usage conditions and other factors. 1MB=1,000,000 bytes.)
  • Back up your content and memories on a storage solution that fits seamlessly into your mobile lifestyle.

  • Secure it to your belt loop or backpack for extra peace of mind thanks to the tough rubber hook.
  • From Sandisk, a brand professional photographers trust to take on assignments.

Plan the final synchronization

The initial copy can run while the source remains online, but it may become stale. Schedule a short maintenance window or freeze writes, take a final database export, copy files changed since the first transfer, import the final dump, and verify that the destination contains the latest orders, comments, accounts, uploads, and other mutable data. Put the application in maintenance mode when necessary so no writes occur between the final export and DNS change.

Test the VPS before public DNS changes

Do not use public DNS as your first test. Point a temporary staging hostname at the VPS or add temporary entries to a test computer’s hosts file, then browse every hostname over HTTP and HTTPS. Remove the temporary entry after testing so it cannot mask public DNS behavior.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  • Confirm the expected status code for the home page, login, admin area, missing pages, and protected files.
  • Check HTTPS certificates, HTTP-to-HTTPS redirects, www/non-www canonicalization, HSTS behavior, and mixed-content warnings.
  • Log in and test forms, password resets, search, checkout or other transactions, file uploads, image and video delivery, downloads, and generated thumbnails.
  • Verify database reads and writes, migrations, cache storage, sessions, queue workers, cron jobs, webhooks, and external API callbacks.
  • Check mail sending and receiving if mail is moving, including SPF, DKIM, DMARC, MX, SMTP authentication, and mailbox access.
  • Inspect web-server, runtime, database, cron, queue, and firewall logs while performing these actions. Confirm that failed requests are visible and that log rotation is configured.
  • Measure memory, CPU, disk, inode, and database usage under realistic activity. A site can be functionally correct yet fail when the VPS exhausts memory or storage.
  • Verify backups, snapshot recovery instructions, SSH access, sudo access, and a provider console or rescue path before declaring the host ready.

cPanel’s migration guidance also recommends testing sites after transfer. Treat a clean browser page as only one check: background jobs, callbacks, mail, and scheduled tasks often reveal the missing configuration.

Lower TTL and execute the DNS and TLS cutover

Prepare DNS

When practical, lower the relevant A and AAAA record TTL before the maintenance window. This can reduce the caching period for resolvers that honor the new value, but it does not create a universal propagation deadline. No fixed number of minutes or hours applies to every resolver. Keep the old server available while caches age.

At cutover, update A and AAAA records to the VPS addresses and preserve unrelated records such as MX, TXT, CNAME, CAA, and service verification entries. Query the authoritative nameservers and several public resolvers. Check both the apex domain and every subdomain; changing the main A record does not move a forgotten addon domain.

Issue or reinstall certificates

Let’s Encrypt certificates are free, automated, trusted by major browsers and clients, and valid for 90 days according to current Ubuntu documentation. The domain’s DNS must point to the server for issuance. HTTP-01 validation also requires port 80 to be reachable from the internet.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

With nginx, Certbot’s documented pattern is:

sudo certbot --nginx -d example.com -d www.example.com

For Apache, use the corresponding installer:

sudo certbot --apache -d example.com -d www.example.com

Replace the example names with domains you control. Certbot stores certificates under /etc/letsencrypt/live/<domain>/. Confirm that the web server loads the new certificate, includes every required hostname, and redirects correctly. Test automated renewal with:

sudo certbot renew --dry-run

If you are importing an existing certificate instead, copy the certificate chain and private key securely, set restrictive key permissions, update the virtual host, and document the renewal owner and expiry alert. Do not leave the old certificate as an undocumented manual dependency.

Monitor the change and keep a deliberate rollback

Keep the cPanel server online until DNS caches have aged and you have confirmed application transactions, email, certificates, logs, and resource usage. Watch both servers during the first traffic period. Compare error rates, response behavior, database activity, mail queues, and webhook deliveries with the source’s normal pattern.

Define the rollback trigger before switching DNS: for example, failed transactions, missing writes, broken certificate coverage, unrecoverable application errors, or mail loss. If a trigger occurs, point DNS back to the old IP, preserve VPS and application logs, stop duplicate cron or queue processing, and fix the destination. Repeat the final file and database synchronization before trying again. Do not delete the source merely because the first DNS query shows the VPS.

Common failure modes and precise fixes

The site shows the wrong domain or a default page

Check the Host header, DNS answer, virtual-host or server-block order, document root, and permissions. Confirm that both the apex and www hostname have matching definitions and that the test machine is not still using an old hosts-file entry.

PHP downloads instead of executing

The web server is not connected to the intended PHP handler, or the handler version is missing. Install the compatible runtime and extension set, configure the handler for the correct virtual host, restart the relevant service, and inspect runtime logs. Do not solve this by making PHP files writable or exposing source code.

Database connection errors appear after an apparently good import

Verify the database hostname, port, name, user, password, socket or TCP choice, grants, bind address, charset, and application environment variables. Test with the application user rather than an administrator account, then inspect database and application logs for SQL-mode or version incompatibilities.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Uploads or generated media return permission errors

Compare ownership and mode bits for the specific writable directories. Grant the web-service user access only where required, preserve directory traversal permissions, and check disk space and inodes. Avoid a blanket recursive world-writable change.

HTTPS fails after DNS points to the VPS

Confirm that A and AAAA records reach the VPS, ports 80 and 443 are allowed by both the VPS firewall and provider firewall, and the certificate includes every requested name. If using HTTP-01, a redirect, web-application firewall, or default virtual host must not block the validation path. Re-run Certbot after correcting DNS and reachability.

Mail stops even though the website works

Website A records and mail MX records are separate. Compare the old and new DNS zones, preserve MX and authentication TXT records, and verify whether mailboxes are still hosted on the cPanel server or have been intentionally moved. Test inbound delivery, outbound SMTP, aliases, forwarding, and spam-policy alignment.

Different recursive resolvers may retain cached answers for different periods. Verify authoritative records first, keep both hosts consistent during the transition, and do not make writes on only one server. Scheduled jobs run twice

Disable or gate source cron and workers before the final cutover, then enable them on the VPS and inspect logs for duplicate execution. Payment, email, and queue systems should use idempotency controls where available.

cPanel-to-cPanel versus cPanel-to-plain-Ubuntu transfer

For a cPanel destination, WHM’s Transfer Tool or an account archive/cpmove restore is the supported path for cPanel account data. The restore interface accepts an account backup or cpmove archive. Even then, match software versions, check service configuration, and test every site; an account archive is not a substitute for a provider-level rollback image.

For plain Ubuntu, there is no single equivalent button. You must transfer the site files, export and import databases, recreate virtual hosts, users, runtime settings, cron, certificates, DNS, mail, and operational controls. That extra work can provide a leaner and more customizable server, but only if you are prepared to own patching, security, monitoring, backups, and incident recovery.

Final cutover checklist

  • Inventory signed off by the site owner and administrator.
  • Provider snapshot, independent file backup, configuration backup, and readable database dump completed.
  • Destination Ubuntu release, hostname, SSH, sudo, firewall, updates, runtime, database, and backup plan verified.
  • Every domain, redirect, document root, writable directory, secret, cron job, worker, webhook, and mail dependency recreated.
  • Initial file transfer complete and final synchronization procedure rehearsed.
  • Destination tested privately for status codes, authentication, forms, uploads, transactions, jobs, webhooks, mail, logs, and resource limits.
  • DNS authority confirmed; TTL lowered where practical; A, AAAA, MX, TXT, CNAME, CAA, and verification records reviewed.
  • Certificates issued or installed, HTTPS tested, and renewal dry-run completed.
  • Maintenance window, communication plan, success criteria, and DNS rollback trigger agreed.
  • Old cPanel host retained until monitoring and cache aging show a clean migration.

What a successful migration looks like

The migration is complete when the VPS serves every intended hostname with the correct certificate and redirects, application data is current and writable, scheduled and background work runs once, mail behaves as designed, logs and alerts are visible, backups can be restored, and the old server is no longer needed for rollback. The DNS edit is only the midpoint; operational verification is what makes the move reliable.

Frequently Asked Questions

Can I move a cPanel account directly to a plain Ubuntu VPS?

Not as a single cPanel account restore. A plain Ubuntu VPS requires a stack rebuild: install the web server and runtime, copy files, export and import the database, recreate users, permissions, cron, certificates, DNS, mail, and application configuration.

What Ubuntu version does cPanel support for this migration?

cPanel lists Ubuntu 24.04 LTS as a supported Ubuntu target. Its published requirements are at least 2 GB RAM and 20 GB disk, with 4 GB RAM and 40 GB disk recommended for cPanel & WHM.

How do I avoid losing database changes during the move?

Copy an initial dump, then schedule a write freeze or maintenance window for a final dump immediately before cutover. Import that final dump and synchronize changed files before changing DNS.

Will changing DNS move my email automatically?

No. Website A and AAAA records are separate from MX, SPF, DKIM, DMARC, mailbox, and SMTP settings. Preserve or deliberately migrate each mail component and test delivery.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

How long will DNS propagation take?

There is no universal duration. Resolver caches honor their own cached values and TTL behavior. Keep the old host available and verify authoritative answers plus multiple public resolvers instead of promising a fixed time.
