Through Kingdom Hearts III, he still has not thanked her, according to a published translation of an interview in the game’s Ultimania. Whether he does so in a later story remains open.
Why Sora’s memories have to be restored
In Kingdom Hearts: Chain of Memories, Naminé uses her power to rearrange Sora’s memories. Square Enix’s official English series manual summarizes the consequences: Naminé has rewritten Sora’s memory with herself at its center, and Sora, Donald, and Goofy choose to sleep deeply so she can undo the changes and set their memories straight.

That choice comes with a cost. When Naminé explains the restoration, she tells the trio they will not remember what happened in Castle Oblivion. Sora nevertheless promises that after he wakes, he will find Naminé and they will become real friends. He expects that promise to matter even if he cannot consciously remember making it.
What Jiminy’s “Thank Naminé” note is for
When the group realizes they will forget Naminé, Jiminy says he will record a reminder in his journal: “Don’t worry about that! I’ll just make a big note in my journal. And it will say, ‘Thank Naminé.’” The line appears in a community-maintained game transcript.

The note is a practical safeguard against the memory loss Sora has accepted: it preserves the fact that Naminé deserves thanks, even when the person who should give them cannot remember why. Square Enix’s official Japanese synopsis for Kingdom Hearts Re:coded confirms that after Sora and his friends sleep so their memories can be reconnected, the journal retains only a message to thank Naminé.
That synopsis also introduces a different, unexplained message that leads into Re:coded. It is separate from the “Thank Naminé” note; the two journal messages should not be mistaken for one another.

Does Sora thank Naminé in Kingdom Hearts III?
No. In a published translation of an interview from the Kingdom Hearts III Ultimania, director Tetsuya Nomura is reported to say that Sora does not thank Naminé in Kingdom Hearts III. The translated report also says that Naminé’s revival at the game’s end means the matter will take longer. This is a translation published by Kingdom Hearts Insider, not an official English transcript.
So the answer is specific to the story through Kingdom Hearts III: the reminder’s purpose is established, but Sora’s actual thank-you is still outstanding there. The available account does not establish whether a later installment will resolve it.
