1Fix the driver behind crashes, sound loss and screen glitches2Clear out junk files and repair common Windows errors3Scan for outdated or missing drivers - takes under a minuteYes—keep your VPS patched on a planned schedule, with security updates first. On Debian and Ubuntu, a normal package upgrade replaces files that belong to upgraded packages; it does not ordinarily delete your website files, databases, uploads, or other unrelated application data. The important exceptions are edited package configuration files, application or database migrations, package removal commands, and service or kernel restarts.
Need a server to try this on? Antihost offers Linux VPS plans with NVMe storage, full root access and a 14-day free trial.
Before changing a production server, confirm that you can restore a recent backup or provider snapshot, reserve a maintenance window, and retain console or recovery access. Those precautions turn an update from a risky guess into a controlled maintenance task.

What a VPS update actually changes
A VPS update is usually a transaction performed by the operating system’s package manager. On Debian and Ubuntu, APT reads package indexes, compares installed versions with available versions, downloads packages, verifies them, and asks dpkg to install them. The transaction can also install dependencies, remove obsolete packages when you explicitly choose a command that permits removals, run maintainer scripts, restart daemons, or install a newer kernel.
APT and dpkg track which files are owned by each package. If a web server, language runtime, database engine, or system library ships a newer version of one of its owned files, the package manager may replace that file. That is expected: the file is part of the software you installed.

Your application data is normally outside that set. A site’s document root, uploaded media, database files, user home directories, and files created by your application are not erased merely because you run a routine package upgrade. They can still be affected indirectly if an application’s own upgrade process performs a schema migration, if a maintainer script changes a default, or if an administrator approves a removal command without understanding its consequences.
Files most likely to be package-owned
- Executables and libraries under locations such as
/usr/bin,/usr/sbin, and/usr/lib. - Service units, default templates, and documentation installed by a package.
- Configuration files under
/etcthat are shipped and tracked by that package. - Kernel images and modules installed by kernel packages.
Files normally treated as your data
- Website code and uploads in your application’s document root.
- Database contents in the database server’s data directory.
- Application-generated files, queues, caches, and user home-directory data.
- Custom scripts and deployment artifacts stored outside package-managed paths.
“Normally” matters. A package update is not a guarantee that every application remains behaviorally identical. Read release notes for major application upgrades, and treat any command that proposes removing packages as a separate change that requires review.
Why edited configuration files need attention
Configuration files are the main place where a routine upgrade can present a choice. Suppose you edited a package-managed file such as a service configuration under /etc. When the new package contains a different version of that file, dpkg detects that your local copy differs and asks what to do.
The prompt generally offers the maintainer’s version, your locally modified version, a comparison (diff), or a shell for inspection. Ubuntu’s documented prompt defaults to keeping the local version. That protects intentional settings, but it can also leave you without a new directive required by the upgraded software. Selecting the vendor version can discard your local edits. Neither choice should be made blindly.

A safer configuration pattern
Where the software supports it, put local policy in a drop-in directory or an override file rather than editing the package’s primary file. Ubuntu documentation notes that configuration handled through supported local overrides is not overwritten by package updates or even package reinstalls. Examples include service-manager drop-ins and applications that load snippets from a dedicated .d directory.
If a drop-in is unavailable, keep a copy of the working configuration and compare the new vendor file with your version. Merge security and compatibility changes deliberately, then validate the syntax before restarting the service. A configuration backup is useful only if you know which version is active and how to restore it.

They can. A package whose files are currently in use may trigger a service restart, and a restart briefly interrupts connections. A kernel update normally takes effect only after a reboot, so the running kernel continues until you schedule one. Other updates may change libraries or service behavior without an immediate reboot, but the affected daemon may still need restarting to load new files.
For a personal development VPS, an unattended restart may be acceptable. For a game backend, website, API, or database serving users, choose a maintenance window, announce the expected interruption, and check whether your provider offers out-of-band console access. Keep that console or recovery path available in case networking, boot configuration, or a service fails after the transaction.

How to identify restart and reboot needs
- Read the package-manager output for services that were restarted or held back.
- Check the service status and recent journal entries after the upgrade.
- On Ubuntu, a standard indicator can show that a newly installed kernel or other core component requires a reboot; do not treat its absence as proof that no service restart is needed.
- Verify the application from the same network path users rely on, not only from a local process check.
A safe Debian or Ubuntu update procedure
The following workflow separates preparation, installation, and verification. Adapt the commands to your distribution and change-control policy.
- Confirm the target. Check that you are connected to the intended host, identify the distribution and release, and confirm available disk space. Keep a root-capable console or recovery session available before you begin.
- Verify recovery. Ensure a recent backup or provider snapshot exists and that it can actually be restored. A backup that has never been tested is not a dependable rollback plan. For a database, also verify that the backup is internally consistent and that you know the credentials and steps required to restore it.
- Inspect the pending changes. Refresh package indexes with
sudo apt update. This downloads current package metadata; it does not install upgrades. Review what is available with your distribution’s package-listing tools before changing a production system. - Choose a maintenance window. If the host serves users, schedule the work when a restart or reboot is acceptable. Make sure monitoring and an operator who can respond to alerts are available.
- Install ordinary upgrades. Run
sudo apt upgradeafter reviewing the transaction. This installs available upgrades without automatically making every dependency change that a more aggressive operation might require. - Handle dependency changes intentionally. Use the distribution’s documented full-upgrade path only when you have reviewed why packages must be added or removed. Read every proposed removal; do not approve a large removal set simply to make the command finish.
- Read configuration prompts. If dpkg asks about a locally edited file, inspect the diff. Keep the local version when it contains required site-specific settings, install the maintainer version when you have confirmed it is appropriate, or merge both into a supported override. Record the decision.
- Run application-specific steps. If the release requires a database migration, cache rebuild, asset compilation, or other application command, take an application-level backup first and follow that software’s documented order. Operating-system updates do not replace this responsibility.
- Check services and logs. Confirm that the web server, application workers, database, scheduled jobs, and monitoring agents are active. Review their status output and logs for failed units, permission errors, missing modules, and rejected configuration directives.
- Reboot when required. If a kernel or core system update requires a reboot, use the maintenance window, watch the console during boot, and test connectivity and application behavior afterward.
- Record and retain rollback information. Note the date, packages changed, configuration decisions, migration commands, and validation results. Keep the snapshot or restore procedure available until the system has operated normally through a representative workload.
What happens to a file during an upgrade?
| File or data type | Typical update behavior | What you should do |
|---|---|---|
| Package-owned executable or library | Replaced by the newer package version. | Test applications that depend on it and watch for compatibility notices. |
| Package-owned configuration, unchanged locally | The package can install its new version. | Review important defaults after the upgrade. |
| Package-owned configuration, edited locally | dpkg detects a conflict and offers local, maintainer, diff, or shell choices. | Compare and merge deliberately; prefer supported drop-ins for future custom settings. |
| Application data and uploads | Normally untouched by a routine package upgrade. | Back up anyway because application migrations, scripts, and human errors can still affect it. |
| Database schema | May change only when the database or application upgrade runs a migration. | Take a tested database backup and verify migration compatibility before proceeding. |
| Running service | May restart to load new files. | Schedule downtime if the service is user-facing and verify health afterward. |
| Running kernel | A new kernel can be installed but normally needs a reboot to become active. | Plan and monitor the reboot; retain console access. |
Automatic security updates, manual maintenance, or managed patching?
There is no single correct operating model. Choose based on how quickly you need security fixes, how much control you require over timing, and who will watch the system afterward.
Windows Errors? Fix Them Before They Spread
Repair common Windows errors and clear accumulated junk for a smoother, more stable PC - no reinstall needed.Free scan · no reinstallOutdated Drivers Are Slowing You Down
One free scan finds every outdated or missing driver and matches the right update for your exact hardware.Free scan · exact hardware match| Approach | Strengths | Trade-offs and responsibilities |
|---|---|---|
| Manual updates | Maximum control over timing, package selection, configuration prompts, and application testing. | Someone must monitor advisories, perform the work consistently, handle restarts, and document results. Delays increase exposure to known vulnerabilities. |
| Unattended security updates | Reduces the time a server remains exposed to security fixes; Ubuntu Server documentation says security updates are enabled automatically by default in its standard configuration. | Services using changed files may need restarts. You still need monitoring, backup verification, and a plan for failures or configuration conflicts. |
| Managed-provider maintenance | Can combine patch scheduling, snapshots, console access, monitoring, and an operator responsible for post-update checks. | Confirm exactly what is patched, whether application migrations are included, how approval works, and how rollback is performed. Responsibility does not disappear unless the contract clearly assigns it. |
Ubuntu also documents phased updates for some non-security packages: a new version is released to a subset of systems first and expanded after stability is observed. Security updates are never phased. A phased rollout can reduce exposure to a bad non-security release, but it is not a substitute for your own backup and recovery process.
Backups, snapshots, and rollback
Create a recovery point before production maintenance, but understand what it covers. A provider snapshot can capture the whole virtual disk at a point in time; a separate database dump or application backup gives you a portable, application-aware recovery option. Use both when the data is important and the downtime cost of a failed restore is high.

Check these details before updating
- The backup completed successfully and is recent enough for your recovery objective.
- You know whether it includes attached volumes, databases, and external object storage.
- You have tested restoring it, not merely checked that a file exists.
- You know who can initiate a restore and how long it takes.
- You have enough free disk space for the package cache, temporary files, logs, and a possible snapshot.
If an update fails, avoid random package removal. Use the console to capture the error, inspect package-manager logs, restore the affected configuration from your saved copy when appropriate, and restart only the service that needs it. If the host cannot boot or the data is inconsistent, follow the tested snapshot or backup restore procedure and then investigate the failed transaction on a disposable clone.

Common mistakes and their fixes
Updating without checking which server you opened
A shell prompt that looks familiar is not proof of identity. Confirm the hostname, IP address, distribution release, and intended environment before running commands. Keep production and staging credentials visibly distinct.
Assuming “upgrade” means “no changes to configuration”
Package files and defaults evolve. Read prompts, compare diffs, and move local policy into supported overrides. Afterward, validate syntax and inspect service logs.
Ignoring application migrations
An operating-system transaction can finish successfully while an application fails because a runtime, framework, or database version changed. Read the application’s upgrade notes, back up its data, run migrations in the documented order, and test a representative request.

Rebooting without console access
A network-only SSH session is insufficient if the host fails during boot. Ensure out-of-band console or recovery access works before scheduling a kernel reboot.
Treating a snapshot as a complete backup strategy
Snapshots can be tied to one provider, one region, or one storage system. Keep an independent, restorable backup for critical data and periodically practice the recovery procedure.
How often should you update?
Use a schedule that matches the server’s exposure and your ability to test. Review security advisories continuously, apply security fixes promptly, and perform routine non-security maintenance during a recurring window. A low-risk staging VPS can receive updates first, followed by production after health checks. A single small server may use automatic security updates plus a scheduled manual review for application and kernel changes.
The calendar matters less than consistency: an identified owner, a tested restore path, a maintenance window, monitoring during and after the transaction, and a written record of what changed. Those controls protect you whether the update is run manually, automatically, or by a managed operator.
Bottom line
Regularly updating a VPS is necessary maintenance, not a command that wipes the machine. APT normally replaces package-owned software files while leaving unrelated application data alone. Protect yourself from the real risks—configuration conflicts, migrations, service restarts, kernel reboots, accidental removals, and failed recovery—by using supported overrides, tested backups or snapshots, planned maintenance, console access, and post-update health checks.
