Can cooking make one crop more profitable?
It can change the comparison, but raw produce prices alone cannot tell you which crop wins after cooking. Produce is used in recipes; wheat can be made into flour and sugarcane into sugar. To rank cooked items fairly, you would need each recipe’s ingredients and final sale value, plus a consistent way to value the ingredients. Those figures are not established here, so there is no supported cooking-profit winner to name.

Why choose one crop over another?
If you are selling raw produce, choose a crop you already have, grow it, and aim for the larger harvest. Since their listed raw values tie, convenience and other uses are sensible tie-breakers. Wheat and sugarcane can supply ingredients for flour and sugar, while pumpkins can also be used for cooking and Halloween DIY customization. The reference table lists pumpkins of different colors at the same 350-Bell value per harvested item.
