Flowey is scared because he realizes the person he believes is Chara may kill him—and is too unpredictable for him to control. On the Genocide Route, he first treats the protagonist as a returning ally and proposes destroying the world together. His confidence collapses when he sees that the protagonist will kill anyone in the way, including him.
Why does Flowey think the protagonist is Chara?
Flowey’s fear begins with a mistaken identity. After deciding the protagonist is not really human, he addresses them as the fallen human he remembers: “We’re still inseparable, after all these years…” He imagines they are reunited partners and suggests they destroy the world together. The Flowey reference page records this exchange.
That is Flowey’s belief in the scene, not proof that the protagonist literally is Chara. The dialogue establishes that Flowey interprets the person before him as Chara; it does not settle the protagonist’s identity or Chara’s exact agency.
What makes Flowey become afraid?
His plan depends on the protagonist being a partner he can understand and use. As the New Home sequence continues, he realizes they are willing to kill him too. Flowey also admits that he cannot predict them: “But you… YOU’RE different. I never could predict YOU,
Is Flowey afraid of Chara’s power?
It is reasonable to say Flowey fears the protagonist’s danger or power in a broad sense: they have demonstrated a willingness to kill, and Flowey believes they are Chara. But the cited dialogue does not identify Chara’s power itself as the specific cause of his fear, nor does it establish a deeper motive. The most direct explanation is that Flowey fears being killed by someone whose actions he cannot predict.

This scene takes place on the Genocide Route, not as Flowey’s reaction on every route. UNDERTALE’s official site describes a game built around player choice and notes that enemies can be defeated nonviolently; Flowey’s panic belongs to this particular path through the game.
