The best zombie game with base building depends on what you want to build: Project Zomboid for a hands-on survival refuge, State of Decay 2: Juggernaut Edition for a community hub, 7 Days to Die for customizable survival rules, or They Are Billions for a colony built to withstand waves. These are different kinds of games, not a tested ranking.
How to choose a zombie base-building game

Project Zomboid is the strongest fit if you want to prepare a refuge and work toward long-term self-sufficiency. 7 Days to Die — best for configurable survival rules
Choose 7 Days to Die if adjusting the challenge is a major part of the appeal. The Fun Pimps’ version 3.0 “Dead Hot Summer” release notes state that the game has 150 sandbox options and lets players create and share custom presets. They Are Billions — best for colony-scale zombie defense
They Are Billions shifts the focus from an individual survivor to a colony. Its publisher describes gathering resources, expanding industry, building defenses, placing forces, and protecting headquarters from increasingly intense zombie attacks.
