Yes. Tomodachi relationships can change, so two Miis do not have to remain best friends forever. But Nintendo does not document a guaranteed player command or sequence for ending that status. The answer also depends on which game you mean: the Nintendo 3DS Tomodachi Life or the newer Nintendo Switch game, Tomodachi Life: Living the Dream.
Can two Tomodachis stop being best friends?
They can stop being friends, but you should not expect to directly edit a Mii’s relationship status. Nintendo frames these games around Miis living their daily lives while players interact with them and help with their problems. Its official FAQ for the earlier Tomodachi Collection says residents have their own will and that players cannot make relationships turn out exactly as they wish; it advises players to watch over them. That FAQ is about Tomodachi Collection, not a complete mechanics guide for every later game, but it conveys the limited-control approach Nintendo describes.

For 3DS Tomodachi Life, Nintendo’s manual describes interacting with Miis and helping solve their problems as they go about their lives. It does not provide a documented command for breaking up a best friendship or a guaranteed method for changing one.

Nintendo’s official page for Tomodachi Life: Living the Dream says characters can become best friends, live together, fight, and hold grudges. It also describes moving a moping Mii near another character so they can chat and hang out. That supports encouraging an interaction, not controlling its outcome: Nintendo does not say that moving Miis together will lower friendship or end a best-friend status.

Can a fight end a best friendship?
Possibly, but it is not a verified, dependable strategy. The community-maintained Tomodachi Life Wiki says that a fight that is not resolved can lead to the Miis no longer being friends. Nintendo’s official Switch page confirms that fights and grudges exist, but does not promise that a fight will end a best friendship. Treat the wiki’s account as a reported possibility, not a guaranteed result.
Player discussions also describe limited control over changing best-friend status, but those accounts are anecdotes rather than official instructions or tested procedures. The official material reviewed does not establish a reliable sequence, probability, or wait time for ending the relationship.

What can you try?
If you are playing Living the Dream and want to encourage different social interactions, Nintendo’s page supports moving a moping Mii near another character so they can talk and spend time together. It does not establish that this will break up an existing best friendship. No official source reviewed confirms that ignoring Miis, changing settings, or deliberately starting a fight will reliably produce the change you want.
For 3DS Tomodachi Life, the manual supports a role of helping Miis with their problems and observing their daily lives, rather than directly setting relationship status. The available official information does not provide a specific action that makes best friends stop being best friends.
