The third bud is hidden behind a breakable wall.
How to start Alchemist’s Assistant
Find Alchemist Zylotol in his laboratory in the upper-left part of the Wormways and speak with him to accept the Gather Wish. The quest reference lists no prerequisite. Zylotol provides the temporary Needle Phial for the task, and there is a bench in the laboratory.

Before leaving, sit at the lab bench and equip the Needle Phial in a tool slot. You need it to extract the samples.
How to extract Plasmium samples
Look for buds with a deep blue glow; the glow can be seen through walls. Charge the Needle Phial all the way, then release a stab into a bud. A fully charged stab is required to pierce it. Repeat this on three buds to collect all the samples.

Alchemist’s Assistant asks for three Plasmium samples. It is separate from the Advanced Alchemy wish, which involves a later Plasmified Blood objective; that is not part of this quest.
