You generally cannot remove a Holy City as a separate game object. A Holy City is the city where a religion was founded. If you mean changing which religion is dominant there, spread another religion to the city. That changes its religious majority; it does not erase the city’s founding connection.
What “remove a Holy City” can mean
The phrase can refer to two different goals: changing the city’s religious majority or taking control of the city. These actions have different effects.

How to change a Holy City’s religious majority
Use religious spread from a different religion. The official manual describes Apostles as units that can spread religion and engage in theological combat. Spread the religion you want to become dominant in the city, then check the city’s religious information to see whether its majority has changed. The manual does not establish a fixed number of spreads that will convert every Holy City, so the amount needed can vary.
What an Inquisitor can—and cannot—do
An Inquisitor’s documented role is defensive: it removes other religions from cities in the player’s own territory. That is useful for religious cleansing in friendly cities, but the manual does not describe Inquisitors as a way to delete a Holy City’s founding status or erase a foreign religion from the game.

Does capturing the city eliminate its religion?
Do not assume so. Capturing a Holy City changes territorial control, while religious spread changes the city’s religious majority. The official manual does not settle every consequence of capturing or razing a founding city, so capturing it alone should not be treated as proof that the religion has been permanently eliminated.
A “Capital Lost” message is also not proof that Holy City status changed. In its December 17, 2020 patch notes, Firaxis clarified that religion can affect city loyalty and distinguished losing a player’s original capital from losing a captured city that had been another player’s original capital. Is removing a Holy City required for Religious Victory?
No. The official Civilization VI site describes Religious Victory as making your religion predominant in every civilization on the map. The victory condition is about religious predominance across civilizations, not removing a particular Holy City. See the official Civilization VI site.
