Secure phpMyAdmin at the Apache layer: give the hostname users actually enter a trusted certificate, serve the phpMyAdmin alias from the matching HTTPS VirtualHost, and redirect ordinary HTTP requests to HTTPS. A typical result is https://dbadmin.example.com/phpmyadmin/. This protects credentials, session cookies and browser-to-Apache traffic; it does not automatically encrypt Apache or phpMyAdmin’s connection to MySQL.

The procedure below uses Ubuntu, Apache and Let’s Encrypt with Certbot. It also covers manual certificates, private hostnames, renewal, VirtualHost mistakes and the separate phpMyAdmin settings required for TLS on the database connection.

phpMyAdmin is normally exposed through Apache. The browser negotiates TLS with Apache before sending the phpMyAdmin login page, credentials, cookies or SQL requests. The certificate must therefore match the hostname in the browser address bar, and Apache must select the VirtualHost configured for that hostname.
That browser session is only one hop. Apache or phpMyAdmin still connects to MySQL or MariaDB separately. HTTPS can be perfectly configured while the database hop remains unencrypted or while the client accepts an unverified database certificate. If the database is remote or crosses a network you do not fully trust, configure database TLS independently, as described below.

Treat the URL as part of the security configuration, not merely a convenience. If administrators sometimes use an IP address, an internal alias and a public DNS name interchangeably, only one of those names may be present in the certificate. Standardize the documented administration URL and make redirects, bookmarks and monitoring use it consistently.
Prerequisites before requesting a certificate
Decide on one public name, such as dbadmin.example.com, and use that exact name consistently. A public Let’s Encrypt certificate requires a registered domain whose DNS points to the Ubuntu server. For the normal HTTP-01 challenge, the certificate authority must reach the server on inbound TCP port 80 during issuance and renewal.
- Create an A record, and an AAAA record if IPv6 is used, for the chosen name.
- Make sure the records resolve to the intended server, not an old host or a different load balancer.
- Allow TCP ports 80 and 443 through the host firewall, cloud firewall and any NAT device that fronts the server.
- Ensure Apache’s
ServerNameis the same fully qualified domain name. Add aServerAliasonly for additional names that the certificate will cover. - Confirm that the name is reachable from the public internet if you intend to use HTTP-01. A private-only name cannot pass a public HTTP-01 validation.
Do not request a certificate for a bare domain and assume it covers an unrelated subdomain. Every hostname users may enter must appear in the certificate’s subject alternative names (SANs). Conversely, do not add names merely for convenience: each additional name must resolve correctly and be intended for the same Apache site.
Check which Ubuntu release, Apache package, Certbot installation source and phpMyAdmin release are installed. Directive names and packaged include files can differ between releases, so preserve the distribution’s existing phpMyAdmin access and PHP configuration instead of replacing it with a generic example.
Choose the certificate and validation method

HTTP-01 is usually the simplest public deployment because Certbot can place a temporary challenge response in Apache’s web space. DNS-01 moves proof of control to DNS and is the documented alternative when port 80 cannot be used; it is also required for wildcard issuance. DNS-01 still depends on a DNS provider capable of publishing the challenge record, and private clients must trust whichever CA issued the certificate.
Let’s Encrypt certificates are valid for 90 days. Renewal is therefore an operational task, not a one-time installation step. Automatic renewal is convenient only when the renewed files are actually loaded by the running Apache process.

Enable Apache’s HTTPS support
Install or verify Apache on the Ubuntu server, then enable its SSL module:
sudo a2enmod ssl
Ubuntu provides /etc/apache2/sites-available/default-ssl.conf as a starting point. The certificate generated by the package for that example configuration is intended for testing; replace its certificate and key directives with files issued for the real hostname. If your files are outside /etc/ssl/certs and /etc/ssl/private, use their actual paths.
For a dedicated phpMyAdmin hostname, create or edit a site file such as /etc/apache2/sites-available/dbadmin.example.com.conf. The important parts of the HTTPS VirtualHost are conceptually:

The example shows the TLS and alias relationship; it is not a replacement for distribution-specific phpMyAdmin hardening. If phpMyAdmin is installed under a different path or exposed through a reverse proxy, use the alias and proxy arrangement already used by that installation.

The certificate file should normally be the Let’s Encrypt fullchain.pem, not only the leaf certificate, so clients receive the intermediate chain. The private key belongs in a protected location readable by Apache but not by ordinary users. Never copy it into the web root, commit it to source control or paste it into a ticket.
Enable the site when you are ready:
sudo a2ensite dbadmin.example.com.conf
Ubuntu’s generic alternative is sudo a2ensite default-ssl when you are using the package’s default SSL site. Use the name of the site you actually intend Apache to serve. Enabling a file in sites-available alone does not make it active.
Issue and install a trusted Let’s Encrypt certificate
Install Certbot
Ubuntu documents the snap installation method:
sudo snap install --classic certbot
Before running Certbot, ensure the HTTP VirtualHost for the chosen hostname is enabled and answers on port 80. Certbot’s Apache plugin uses that configuration to find the matching host, add TLS directives and reload Apache.
Let Certbot modify Apache
For a single hostname, run:
sudo certbot --apache -d dbadmin.example.com
Add another -d only when that name resolves correctly and should be covered by the same certificate, for example:
sudo certbot --apache -d dbadmin.example.com -d dbadmin.example.net
Follow Certbot’s prompts for contact details, terms and the HTTP-to-HTTPS redirect. The resulting files are kept under /etc/letsencrypt/live/dbadmin.example.com/. Apache normally uses fullchain.pem for the certificate chain and privkey.pem for the private key. Never expose the private key in a web directory, source repository or support ticket.
Certbot’s Apache integration edits the matching VirtualHost and reloads Apache. Review the resulting site files rather than assuming that a similarly named site was changed. If several names or VirtualHosts are enabled, make sure the certificate directives are attached to the HTTPS host that administrators actually reach.
After Certbot completes, open https://dbadmin.example.com/phpmyadmin/ and verify that the browser shows the expected hostname, a trusted chain and a current expiry date.

Use webroot mode when Apache should not be edited automatically
If you want to maintain the VirtualHost yourself, obtain the certificate without installing it:
sudo certbot certonly --webroot -w /var/www/html -d dbadmin.example.com

The webroot must be the directory that the port-80 VirtualHost actually serves. Certbot places a temporary challenge file below /.well-known/acme-challenge/; a redirect, authentication rule or different document root that blocks that path will cause validation to fail. After issuance, set SSLCertificateFile to /etc/letsencrypt/live/dbadmin.example.com/fullchain.pem and SSLCertificateKeyFile to /etc/letsencrypt/live/dbadmin.example.com/privkey.pem in the HTTPS VirtualHost.
Webroot mode is useful when configuration changes are reviewed by hand or when Certbot must not rewrite a carefully managed site. It does not remove the need to reload Apache after installation or after a later certificate renewal.

Standalone validation starts a temporary listener on port 80. Stop the service currently using that port before running the standalone command, then start it again afterward. This is disruptive and is usually less convenient than the Apache plugin or webroot mode. It is a poor fit for an always-on administration endpoint unless a maintenance window is acceptable.
Make phpMyAdmin HTTPS-only without breaking validation
Keep an HTTP VirtualHost available for ACME HTTP-01 validation, but redirect normal requests to HTTPS after the certificate is installed. The redirect should preserve the requested hostname and path, while allowing /.well-known/acme-challenge/ to remain reachable for future renewals.
Do not add authentication or an unconditional redirect rule that prevents Certbot’s challenge file from being fetched. Test the challenge path from outside the server whenever you change firewall, NAT or rewrite rules. A redirect from HTTP to HTTPS is generally compatible with issuance, but a rule that blocks or rewrites the challenge location is not.
Test both addresses:
http://dbadmin.example.com/phpmyadmin/should redirect to the HTTPS URL.https://dbadmin.example.com/phpmyadmin/should load the login page without a certificate warning.
Do not test only by IP address. A certificate issued for dbadmin.example.com will not match an address such as https://203.0.113.10/. Also check that the HTTPS request reaches the intended VirtualHost. Apache applies host-specific directives only when the request matches the configured ServerName or ServerAlias; an unmatched request can fall through to the default VirtualHost and present a different certificate.
Configure TLS for the phpMyAdmin-to-MySQL connection separately
Browser HTTPS does not change the database connection. phpMyAdmin documents separate options for enabling SSL, verifying the database server certificate, supplying a CA, and optionally supplying a client certificate and key.

Use the option names and configuration format supported by your installed phpMyAdmin release. The phpMyAdmin documentation explicitly warns that disabling server-certificate verification weakens identity checking and should be used with caution. Encryption without verification can prevent passive interception while still allowing a client to connect to an impostor server.
Place CA and client-key files where the PHP process can read them but web users cannot download them. Confirm that the database server is configured to offer TLS and that its certificate name matches the host phpMyAdmin uses. A client certificate is an authentication option, not a substitute for validating the server certificate.
Test this hop independently from the browser login. A green padlock proves only that the browser authenticated Apache’s certificate; it says nothing about whether MySQL traffic is encrypted or whether the database server’s identity was verified.

Validate Apache and test the complete path
Check configuration before reloading
After every manual edit, run:
sudo apache2ctl configtest
Proceed only when Apache reports a successful syntax check, then reload rather than unnecessarily stopping the service:
sudo systemctl reload apache2
If the reload fails, inspect the reported file and line before changing anything else. Common causes are a misspelled certificate path, an unavailable key file, a duplicate directive or a VirtualHost that was never enabled.
Verify the certificate and hostname
- Enter the exact FQDN, not the server’s IP address.
- Confirm the certificate SAN contains the hostname shown in the address bar.
- Inspect the issuer, chain and expiry date in the browser.
- Load the phpMyAdmin login page and complete a login so that session cookies and redirects are exercised.
- Check that HTTP redirects to HTTPS while the ACME challenge path remains available.
- If more than one server or load balancer answers the name, verify the certificate on each path.
Test renewal without replacing the live certificate
Ubuntu says Certbot installs a systemd timer that attempts renewal twice a day. Run the non-destructive simulation yourself:
sudo certbot renew --dry-run
A successful dry run confirms that the renewal method can complete. Certbot’s Apache integration reloads Apache after a successful managed renewal. If you installed certificate paths manually or another service consumes the certificate, configure an appropriate deploy hook to reload that service after renewal; otherwise the files may be renewed on disk while the running process continues serving the old certificate.

HTTP-01 validation fails
Recheck the A and AAAA records, NAT, cloud firewall and local firewall. If IPv6 resolves but the server is not correctly serving the challenge over IPv6, validation can fail even when IPv4 works. Confirm that an external request to the challenge path reaches this Apache instance on port 80. Use DNS-01 when port 80 cannot be exposed or when a wildcard is required.
The browser reports a certificate-name mismatch
Compare four values: the hostname in the URL, DNS, Apache’s ServerName/ServerAlias, and the certificate SANs. Correct the mismatch rather than bypassing the warning. A certificate for example.com does not automatically cover dbadmin.example.com.
Apache serves the wrong certificate
The request may be matching a different enabled VirtualHost, or the intended HTTPS site may not be enabled. Inspect the enabled sites and the order of HTTPS VirtualHosts, then verify that the request hostname exactly matches the intended ServerName. Apache uses the default VirtualHost when no better host match exists.

Check the active VirtualHost’s certificate paths and reload Apache. Certbot-managed Apache installations reload automatically after successful renewal; manually managed services need a deploy hook or an equivalent reload action. Also verify that a load balancer, reverse proxy or second server is not presenting a different certificate.
The hostname is private or unresolvable publicly
Let’s Encrypt HTTP-01 is not suitable for a name that public validation cannot resolve or reach. Use DNS-01 with a DNS provider that can publish the challenge, or use an internal CA and distribute its trust to the administrators’ browsers and operating systems.

HTTPS works but database traffic is not protected
This is expected unless phpMyAdmin’s database SSL settings were configured. Enable the database TLS option, supply the correct CA and client credentials when required, and keep server-certificate verification enabled unless you have a documented reason not to.
Certbot changes the wrong site
When multiple names or sites are enabled, Certbot may find a different matching VirtualHost than the one you edited. Confirm the exact ServerName, ensure the intended HTTP site is enabled before issuance, and inspect which HTTPS file contains the resulting certificate directives. If you need complete control, use certonly --webroot and maintain the HTTPS file yourself.

- The public DNS name resolves to the correct Ubuntu server.

Frequently Asked Questions
Can I use Let’s Encrypt for phpMyAdmin on an IP address?
Use a registered domain name that resolves to the Ubuntu server. A certificate for that name will not match an IP address used in the browser, and HTTP-01 validation also requires public reachability on port 80.
Do I need port 80 after the certificate is issued?
HTTP-01 renewal requires inbound port 80 to remain reachable when Certbot validates the domain. Keep the HTTP VirtualHost available for the challenge and redirect ordinary requests to HTTPS. If port 80 cannot be exposed, use DNS-01 instead.
Should I use the default-ssl site or create a separate VirtualHost?
Either works. Enable default-ssl when it is the site you intend to serve, or create a dedicated HTTPS VirtualHost with the correct ServerName, phpMyAdmin alias and certificate paths. The important requirement is that Apache selects the matching host.
Does the browser padlock encrypt the MySQL connection?
No. It protects the browser-to-Apache hop only. Configure phpMyAdmin’s database SSL option, CA and optional client certificate separately, and enable server-certificate verification when the database connection crosses an untrusted network.
Why does a renewed certificate not appear in the browser?
Apache may still be serving an old process, a different VirtualHost or another server behind a load balancer. Check the active certificate paths and reload Apache. Certbot-managed Apache renewals reload automatically; manually managed services need a deploy hook.
Can I use a wildcard certificate with HTTP-01?
No. Wildcard issuance requires DNS-01 validation, which proves control by having the DNS provider publish the required challenge record.
What should I do for an internal-only hostname?
A public HTTP-01 challenge cannot validate a name that is not publicly resolvable and reachable. Use DNS-01 where appropriate or an internal CA, then distribute trust for that CA to the administrators’ browsers and operating systems.
Is disabling database certificate verification acceptable?

Finally, remember that browser HTTPS and phpMyAdmin’s MySQL TLS connection are separate controls: configure and verify both when the database network requires protection.
