A service that will not start, a refused TCP connection, a Unix-socket failure, an Access denied response, an authentication-plugin mismatch, and a slow query require different checks. Start with the error text, inspect the service and logs, verify where MySQL is listening, then change one thing at a time and retest.

Start with the symptom, not a guess
Do not begin by changing passwords, opening every firewall port, or copying large buffer settings from another server. Capture the complete client error, including the host, port, socket path, username, and error number. That information tells you which layer failed.

Capture the exact error and establish a baseline
Run the test from the same machine and account that is failing. A command run on the VPS as root does not prove that an application on another host can connect. Record the timestamp, command (with passwords redacted), destination hostname or IP, port, socket option, and the full error text. Also record whether the failure began after a package upgrade, configuration edit, reboot, migration, or firewall change.
Keep an administration session open while changing networking or authentication. If a new firewall rule or a bad bind address locks you out, the existing session may be your only recovery path.

Check service state and logs first
On a systemd-based Ubuntu VPS, begin with the service manager and journal:
- Run
sudo systemctl status mysql. Note whether the unit is active (running), failed, repeatedly restarting, or missing. - Read recent unit messages with
sudo journalctl -u mysql. Add--since "30 minutes ago"when you need to isolate the current incident. - Inspect the MySQL error log as well. Use the error-log path configured in the files under
/etc/mysql/; on many Ubuntu installations it is under/var/log/mysql/. - After collecting evidence, test configuration and service behavior again rather than assuming a restart fixed the cause.
Ubuntu documentation describes the systemd journal as a good starting point for troubleshooting. The DigitalOcean Ubuntu guidance likewise recommends journal and error-log inspection for startup failures. A successful restart with an empty or truncated log is not proof that the original issue is gone; look for a clean, sustained active (running) state and then make a real client connection.
When MySQL will not start
Validate recent configuration edits
Review the files you changed most recently in /etc/mysql/, including included configuration snippets. A misspelled option, an invalid value, a duplicate setting, or a path that no longer exists can stop the daemon before it opens its port. Compare the change with a known-good backup and remove one suspect change at a time. Do not replace the entire configuration with a sample from a different MySQL major version.
Fix data-directory ownership and permissions
The server process must be able to traverse the directory and read and write its data files. Oracle’s MySQL Reference Manual explains that Errcode 13 means permission denied and indicates that the privileges of the data directory or its contents do not permit server access.
Find the configured data directory, then inspect every directory component and the files inside it:
- Identify the path from the active MySQL configuration.
- Check ownership and modes with
sudo ls -ld /path/to/datadirandsudo find /path/to/datadir -maxdepth 2 -printf '%M %u:%g %pn' | head. - Correct ownership only after confirming the service account used by your package, commonly
mysql. A typical repair issudo chown -R mysql:mysql /path/to/datadir, but never run it against a path you have not verified. - Retry the service and immediately inspect the journal for the next error.
Do not solve a permission error with chmod -R 777. World-writable database files create a serious security risk and can conceal the real ownership mistake.

Rule out disk, memory, and file-resource exhaustion
A full volume can prevent InnoDB recovery, binary-log writes, temporary tables, or creation of the PID and socket files. Check space and inodes with df -h and df -i. Check memory and swap with free -h; inspect the kernel log for an out-of-memory kill. Remove or archive only files you have identified as safe to remove. Never delete database files, redo logs, or binary logs blindly.
Also check process and file limits if the journal reports “too many open files” or similar resource errors. VPS plans with little RAM or slow storage can make recovery take a long time; distinguish a still-running recovery from a process that has actually exited by watching the service state and timestamped log entries.
Look for port, socket, and security-control conflicts
Another MySQL instance or unrelated process may already own the configured TCP port or Unix socket. Use:
sudo ss -ltnp | grep 3306sudo ss -lxnp | grep mysql

The default MySQL TCP port is 3306, but it is a configuration default, not a guarantee. If a different process owns the port, identify it before stopping anything. If the socket path already exists, determine whether it belongs to a live server or is a stale file left by an unclean shutdown; remove a stale socket only after confirming no MySQL process is using it.
Mandatory access controls or other security policies can also deny file or network access even when traditional Unix permissions look correct. Treat a denial recorded by the security subsystem as a separate cause and adjust the narrowly scoped policy rather than disabling protection globally.

Separate Unix-socket problems from TCP problems
When a client connects to localhost without an explicit port, many MySQL clients prefer a Unix socket. A socket failure therefore does not automatically mean that TCP is broken. Test both transports deliberately:
- Socket test:
mysql -u app_user -p -S /path/to/mysql.sock - Local TCP test:
mysql -h 127.0.0.1 -P 3306 -u app_user -p
Use the socket path shown by the server configuration or by the error message. If TCP succeeds while the socket test fails, correct the client’s socket option, the server’s socket setting, or the socket directory permissions. If the socket works but TCP fails, investigate the listener address, port, and firewall. If both fail, return to service state, logs, and authentication instead of repeatedly changing the client command.

Confirm that MySQL is listening
From the VPS, run sudo ss -tap | grep mysql (or inspect the exact port with sudo ss -ltnp). The output shows whether a process is listening and on which local addresses. A listener on 127.0.0.1:3306 accepts local connections only. A listener on a private interface accepts traffic addressed to that interface; a listener on all interfaces is broader and should be used only with strong firewall restrictions.
Check the active bind-address, port, and any skip-networking setting in the effective configuration. After changing them, restart MySQL and verify the new listener rather than assuming the edit was read.
Test the network path in order
- From the VPS, test
127.0.0.1to prove that the daemon accepts local TCP. - From the application host, test the VPS’s intended private or public address and port. A TCP probe such as
nc -vz server.example 3306distinguishes reachability from MySQL authentication. - Check host and cloud firewalls. Permit the MySQL port only from the specific application or administration addresses that need it; do not open it to the entire internet as a diagnostic shortcut.
- Verify DNS resolves to the expected address and that the VPS provider’s network security group or equivalent policy allows the same source and destination.
A timeout usually points to filtering or routing; an immediate refusal usually means no permitted process is listening at that address and port. Either result can coexist with a healthy local socket connection.
Resolve “Access denied for user” systematically
An access-denied response means the server was reached and rejected the attempted identity or operation. DigitalOcean lists incorrect usernames, passwords, database names, and insufficient privileges among the common causes. MySQL account matching includes both the user name and the client host, so 'app'@'localhost' and 'app'@'10.0.0.25' are different accounts.

Verify the connection identity
- Confirm the exact username, password, database name, hostname, and port in the application’s runtime configuration. Check for an environment variable or secret that overrides the file you edited.
- Determine whether the client is arriving as
localhost,127.0.0.1, a private IP, or a hostname. The host portion must match an account definition. - Test with the same transport as the application. A successful administrator login through a local socket does not validate a remote TCP login.
Inspect and grant the minimum required privileges
Using an administrative account, inspect the matching account and its grants:
SELECT User, Host, plugin FROM mysql.user WHERE User = 'app';SHOW GRANTS FOR 'app'@'localhost';
Substitute the actual host shown by the failed connection. If the account is missing, create one for the narrow source host rather than using a wildcard by default. Grant only the database and operations the application needs. A grant that covers one schema does not authorize a different schema, and permission to connect does not automatically authorize every table or statement.

After correcting credentials or grants, retest the application operation that failed. Do not publish passwords in logs or paste them into tickets.

MySQL 8 commonly uses caching_sha2_password. Older client libraries and older PHP applications may not support that plugin, producing a handshake or authentication-plugin error even when the password is correct.
Preferred fix: upgrade the client
Update the application driver, language connector, command-line client, or connection pool to a version that supports the server’s authentication method. Test it in a staging environment, because a driver upgrade can also change TLS defaults, parameter handling, or connection-pool behavior.

Compatibility workaround: change one account deliberately
If an upgrade is temporarily impossible, change the affected account to a plugin supported by the legacy client, following the exact syntax for your MySQL version. Limit the change to that account, document why it is needed, and plan its reversal. Using an older authentication method can reduce security properties compared with the server default; it is not a general fix for every login problem. Do not alter all accounts or downgrade the server merely because one application is old.

Collect representative slow statements
Enable the slow query log using a controlled configuration change and an appropriate threshold for your workload. Confirm where the log is written and monitor disk usage; verbose logging can fill a small VPS. Gather several examples that are slow under normal load rather than optimizing a single outlier.
Use mysqldumpslow to group and summarize entries. It helps reveal recurring query shapes, but it does not replace examining the actual SQL, parameters, row counts, and execution environment.
Inspect each execution plan
Run EXPLAIN for representative SELECT statements and look for full scans of large tables, joins without useful indexes, unexpectedly high row estimates, filesorts, or temporary tables. Add or adjust indexes only when the plan and workload justify them; every index consumes storage and slows writes. Re-test after each change because a plan that helps one query can hurt another.
Distinguish SQL inefficiency from VPS saturation
Check CPU, memory, swap, disk latency, and available space while the query is slow. Lock waits and transaction contention can make an efficient query appear slow, while a starved VPS can slow every query. Address the measured bottleneck: rewrite the statement, add a justified index, shorten transactions, resolve blocking sessions, or resize the VPS when its resources are consistently exhausted.
Avoid copying large innodb_buffer_pool_size or other buffer settings from an unrelated server. Oversizing a buffer on a small VPS can trigger swapping or an out-of-memory kill; undersizing it can increase disk reads. Change one measured setting at a time and record the before-and-after behavior.
Retest safely and keep a change record
- Write down the original error and the test that reproduced it.
- Make one reversible change: a configuration line, ownership correction, firewall rule, grant, client upgrade, or query/index change.
- Check the immediate result:
systemctl status, the journal, listener output, a transport-specific login, or the query plan. - Run the real application transaction or representative query, not only a root-level health check.
- Record the change, timestamp, observed result, and rollback command. Keep a known-good configuration backup.
If a change makes the service fail, revert that single change before trying another theory. For remote-access work, preserve an existing console or SSH session until the new bind and firewall rules have been tested from the required source address.
Prevent recurring VPS MySQL incidents
- Monitor service state, disk space, inodes, memory, swap, CPU, and storage latency.
- Alert on error-log growth, repeated restarts, failed backups, and sustained slow-query volume.
- Keep MySQL, client libraries, and the operating system patched on a maintenance schedule.
- Use separate application accounts with least-privilege grants and source-specific hosts.
- Keep MySQL bound to the smallest necessary interface and restrict firewall sources.
- Document the data directory, socket path, port, bind address, authentication plugin, and backup/restore procedure.
- Test restores and remote connection procedures before an outage, including access through the same network path used by the application.
The reliable troubleshooting order is consistent: identify the exact failure, inspect service and logs, verify transport and listener, validate identity and privileges, then investigate query plans and VPS capacity. That sequence prevents a permission problem from being mistaken for a network problem and keeps emergency fixes narrow, testable, and reversible.
