A countered commander spell normally goes to its owner’s graveyard, not straight to the command zone. At the next state-based action check, if it is still there, its owner may move it to the command zone. Countering it does not itself add commander tax; the tax depends on how many times that commander has previously been cast from the command zone.
Where does a countered commander go?
When a counterspell counters a commander spell, the spell normally goes to its owner’s graveyard, just like another countered spell. It is not automatically moved to the command zone as part of being countered.
The commander-specific option comes at the next state-based action check. If the commander is still in its owner’s graveyard then, the owner may choose to move it to the command zone. Wizards’ Commander Masters release notes describe the same timing for a commander put into its graveyard or exile: it first goes to that zone as normal, and its owner may move it to the command zone at the next state-based action check if it remains there.
Why the timing matters
Because the commander reaches the graveyard before the optional move, an ability that triggers when it goes to the graveyard can see that event. If the owner leaves it there, an effect may also be able to return it or cast it from that zone. The move is optional, not mandatory.

Does countering a commander increase commander tax?
No. Commander tax is based on how many times that commander has previously been cast from the command zone. Each prior cast from that zone adds {2} to its next command-zone cast. The counter itself, and moving the card between zones, do not add tax.
For example, if a commander is cast from the command zone for the first time and then countered, its next cast from the command zone costs {2} more than its normal cost. If it was cast from hand and countered, that cast does not increase the command-zone tax.

The additional {2} cost still applies if the commander is cast from the command zone using an alternative cost or an instruction that lets its controller cast it without paying its mana cost.
What if a cast trigger already happened?
A triggered ability caused by casting the commander is not normally undone when the spell is countered. The ability goes on to resolve under its own instructions, even though the commander spell did not resolve. Wizards’ Commander (2019 Edition) release notes state this explicitly for K’rrik, Son of Yawgmoth: “The ability resolves even if that commander spell is countered.” The trigger may still do nothing useful if its effect depends on the commander spell resolving.

What if the counterspell has extra instructions?
Read and follow the counterspell’s full text. The graveyard destination is the normal result of a spell being countered, but a counterspell may include additional instructions that change what happens to the card.
Quick outcomes
- Cast from the command zone, then countered: It normally goes to the graveyard; its owner may move it to the command zone at the next state-based action check if it remains there. A later cast from the command zone costs {2} more.
- Cast from hand or another zone, then countered: That cast does not increase commander tax. The owner may still move the card from the graveyard to the command zone at the next state-based action check.
- Cast trigger occurred: The trigger can still resolve even if the commander spell is countered.
- Counterspell has additional text: Apply that text as well as the normal countered-spell rules.
