Pokémon Yellow’s partner Pikachu cannot evolve in that game. When you use a Thunder Stone on it, the refusal is expected—not a sign that you need more levels, friendship, or another stone.
Why does Pikachu refuse the Thunder Stone?
Yellow’s special partner Pikachu is prevented from evolving in its original game. The game displays “Pikachu is refusing!” and, if you talk to it afterward, it shakes its head. This restriction is specific to the partner Pikachu; retrying the item or raising its level will not change the result. Bulbapedia’s Generation I Pikachu reference describes the refusal and the distinction between partner and outsider Pikachu.

It is not a friendship or happiness threshold. Advice to raise Pikachu’s happiness before trying again does not apply to Yellow’s partner.
Can you get Raichu in Pokémon Yellow?
Yes, but not by evolving the partner Pikachu in its original Yellow game. The available routes are to trade in a Raichu, or trade in an outsider Pikachu and use a Thunder Stone on that Pokémon.

An outsider Pikachu is identified by its original trainer and Trainer ID, and behaves as an ordinary Pokémon in Yellow. It can evolve with a Thunder Stone, unlike Yellow’s special partner. Bulbapedia’s Thunder Stone entry also notes the partner-versus-traded-Pikachu distinction.
What if you evolve the partner Pikachu in another game?
The partner Pikachu can evolve in another compatible game, including another copy of Yellow. If you trade it back as Raichu, however, it is treated like an ordinary Pokémon and no longer follows you around. The Generation I reference notes this change in behavior.

Does the Red and Blue evolution glitch work?
No. A guide to the Generation I stoneless-evolution glitch says it applied to Red and Blue and was fixed in Yellow; it is not a workaround for evolving the partner Pikachu. See the GameFAQs guide for the glitch context.
In other Pokémon games, Pikachu can evolve into Raichu with a Thunder Stone. For example, the official guide for Brilliant Diamond and Shining Pearl gives that evolution method for those games.
