Neither fossil is universally better: Helix gives you Omanyte, which evolves into Omastar; Dome gives you Kabuto, which evolves into Kabutops. If you are playing FireRed and want a guide-backed pick for a straightforward story playthrough, choose Helix. If you prefer Kabuto and its evolution, choose Dome. In Brilliant Diamond and Shining Pearl, you can obtain both fossils after receiving the National Pokédex, so the initial choice is less consequential.

If you prefer one Pokémon line
Choose Dome if you want Kabuto and Kabutops; choose Helix if you want Omanyte and Omastar. For a collector, the preferred line may matter more than a general playthrough recommendation.

For Brilliant Diamond or Shining Pearl
In these games, both fossils can be dug up in the Grand Underground after you receive the National Pokédex. The fossil choice therefore does not permanently lock you out of the other line, according to the official game guide.
