The Nintendo 64 version stores three files on the game cartridge. Ocarina of Time 3D has in-game copy and erase controls and supports Nintendo’s 3DS save-data backup, restore, and system-transfer tools. A restore requires an existing backup, overwrites the current data, and uses the same SD card. A retail-to-download transfer moves the save instead of duplicating it: the source save is deleted and the destination save is overwritten. The official instructions do not document a direct N64-to-3DS conversion or a way to recover an erased N64 file.
Identify your edition before touching the save
There are three different operations that players often call a “backup”: copying a file inside Ocarina of Time 3D, creating a Nintendo 3DS save-data backup, and moving a retail 3DS save to the downloadable edition. They have different destinations and different risks. A Nintendo 64 cartridge is not handled like a 3DS SD card, and an in-game copy is not the same as an external backup.

How Nintendo 64 save files work
Three files on the cartridge
The original Nintendo 64 manual says, “Your game progress is stored in a file.” A file contains the items you have acquired, your hearts, and the dungeons you have cleared. The file-select screen provides three save-file slots, so a single cartridge can hold three separate adventures.

A workflow that copies a 3DS folder to an SD card does not apply to an original N64 cartridge. The official material cited for this guide does not describe a Nintendo-supported button sequence for exporting an N64 file to a computer or another cartridge.

What an N64 “backup” can and cannot mean
You can preserve a cartridge before it fails by using specialist N64 save-dump or backup hardware, but compatibility must be checked for the exact cartridge revision, region, and device. Such hardware is a preservation route, not an officially documented conversion to the 3DS remake. It may produce a cartridge save image that still requires separate format conversion before another program or game can read it.
Do not promise that a deleted N64 file can be restored. The official documents cited here publish no recovery method for an erased N64 save, and an unverified dump made after failure may be incomplete or unusable.
Use the 3D remake’s file controls safely
Continue an existing file
On the Ocarina of Time 3D file-selection screen, highlight an existing file and press Start to continue it. This opens the selected adventure; it does not create an external backup.

Copy a file inside the game
The file-selection screen includes a Copy command. Use it when you want a second in-game slot with the same progress, for example before experimenting with a difficult dungeon or a collectible route. This is reversible in the practical sense that the original slot remains until you erase it, but it is still only another save slot in the same software. It will not protect you from a lost or damaged system or SD card.

Erase one file
The same screen provides Erase. Check the highlighted slot carefully before confirming. If you need to retain the old state, use Copy first or create a supported 3DS backup before erasing.
Erase every save at the logo screen
The 3DS manual documents an all-data erase shortcut: hold A, B, X, and Y while the Nintendo 3DS logo is displayed. This deletes all save data. The manual states that data cannot be restored once erased. Because the command affects every file, treat it as a factory-reset-style action for the game, not as a way to repair one damaged slot.
Create a supported 3DS backup before replacing or deleting data
What Nintendo’s backup can restore
Nintendo’s support guidance is explicit: “Only previously backed up save data can be restored.” A restore cannot reconstruct a file that was never included in a backup. It also requires “the save data and software [to] be on the same SD card when you restore save data.” A compatible SD or microSD card can therefore hold a supported 3DS backup, but it is not an N64 cartridge dumper and cannot by itself read an N64 Game Pak.
Do these 3 things before closing this tab:
1Clear out junk files and repair common Windows errors2Scan for outdated or missing drivers - takes under a minute3Repair Windows errors before they cause bigger problemsPrepare the card and software
- Keep the 3DS software and its supported backup on the same SD or microSD card.
- Do not remove or replace the card between creating the backup and restoring it.
- If you are about to restore, decide whether the current save needs preserving; the restore will replace it.
- Charge the system and avoid closing the system or interrupting storage access while the operation is running.
Restore a previous backup
- Open the 3DS system’s save-data backup function from the system settings and data-management controls. The exact menu wording can vary by 3DS-family model and system software.
- Select the backup for the relevant software and confirm the restore only after checking that the software and backup are on the same SD or microSD card.
- Allow the system to finish. Do not remove the card, power off the console, or launch the game during the operation.
- Start the game and check the file-select screen. Confirm that the expected files, items, hearts, and dungeon progress are present before making further changes.
Restoring overwrites current save data. Nintendo also warns that copying a whole backed-up folder to a New Nintendo 3DS can overwrite changes made since the backup, including newer save data. In other words, a restore is a rollback, not a merge: progress made after the backup disappears from the active data.

Move a retail copy to the downloadable version
Requirements
Nintendo’s Save Data Transfer Tool requires an internet connection, the retail Game Card, and the downloadable version installed on the system’s SD card. The documented direction is retail version to downloadable version. The instructions do not describe downloadable-to-retail or retail-to-retail transfers.
Exact consequences of the transfer
This tool transfers rather than copies. Nintendo says the original save data is deleted after the transfer, and existing save data on the downloadable version is overwritten. If the downloadable edition already contains a newer file, that file is not combined with the retail file; it is replaced.
Safe transfer sequence
- Install the downloadable version on the SD card and make sure the system can access the internet.
- Insert the retail Ocarina of Time 3D Game Card. Keep it inserted for the entire procedure.
- Launch Nintendo’s Save Data Transfer Tool and select the retail-to-downloadable transfer option when prompted.
- Read the warnings about deletion and overwriting. Stop if you need to preserve the destination save or if the displayed software does not match.
- Confirm the transfer and leave the system alone until it reports completion.
- Do not power off the 3DS, remove the Game Card, or interrupt the transfer. Nintendo warns that an interruption can corrupt data or cause permanent loss.
- Launch the downloadable version only after completion and verify the expected file on its file-selection screen.
Because the retail source is deleted, do not use this tool as a way to create a second working copy. If you need a rollback point, create a supported backup first and understand that a later restore will overwrite whatever is currently active.

Move progress between 3DS-family systems
Use System Transfer, not a folder drag-and-drop
Nintendo’s system-transfer overview lists transfers between Nintendo 3DS-family systems, but the available path depends on the exact consoles involved and whether the original system still works. Use Nintendo’s model-specific System Transfer instructions rather than manually copying folders. A folder copy can overwrite data without completing the system’s account, software, and save-data migration steps.

Protect the source until the destination is verified
- Identify the source and destination models and read the transfer path offered for that pair.
- Keep the source console operational and retain its SD or microSD data throughout the process.
- Start the transfer from the system settings on both consoles as instructed by the on-screen prompts.
- Do not power off either system or remove storage during transfer.
- On the destination, launch the game and inspect the file-select screen. Check the progress that matters to you before deleting, formatting, or trading in the source system.
The system-transfer documentation does not make every model combination interchangeable, so a failed or unsupported route should be treated as a compatibility issue, not as evidence that the save itself is bad.
Can an N64 save be transferred to Ocarina of Time 3D?
No direct, Nintendo-documented conversion is established. The N64 game and the 3DS remake are separate releases with different storage and save-data systems. The cited official manuals and support pages do not provide a file-format converter, import menu, or supported N64-to-3DS path.
A specialist may be able to dump an N64 cartridge and investigate conversion, but that is an advanced preservation project. Cartridge revision, region, dump hardware, and the target game’s file format all need separate verification. A dump is not automatically readable by the 3DS remake, and success should not be assumed from having a file image alone.

What to do when progress is missing or deleted
A single 3DS file was erased
Stop playing and check whether you made a supported backup before the erase. If one exists, restore it using the same SD or microSD card and accept that current data will be overwritten. If no backup exists, the in-game Erase command provides no documented undo.

All 3DS files were erased at the logo screen
The A+B+X+Y shortcut deletes all save data, and the manual says it cannot be restored once erased. The only realistic supported recovery is a backup created before the shortcut was used. Do not create new saves while deciding; new data can make it harder to identify the correct backup and will be replaced by a restore.
A restore removed newer progress
That is the expected behavior of a restore. Nintendo describes the operation as restoring previously backed-up data and warns that current changes, including newer save data, can be overwritten. If you made a backup of the newer state before restoring, use that backup to return to it; otherwise the later progress is not recreated by the older backup.
A retail-to-download transfer was interrupted
Do not remove the Game Card or power-cycle repeatedly while the operation is active. Nintendo warns that interruption can corrupt or permanently lose data. Once the system has stopped, follow Nintendo’s recovery guidance for the exact error and verify both the retail card and downloadable software before attempting another operation. Do not assume that a partially completed transfer left two intact copies.

The cited official material does not document recovery of an erased N64 file. If you already made a verified cartridge dump, work from that preservation copy rather than repeatedly writing to the original. If you did not make a dump, a specialist service may be able to assess the cartridge, but device support and the chance of recovery depend on the hardware and the condition of the save medium.
A practical backup plan for each edition
For an original Nintendo 64 cartridge
- Keep the cartridge and console together and avoid treating an SD-card backup as applicable to the N64 version.
- Before a long-term preservation project, verify that a chosen save-dump device supports the cartridge’s region and revision.
- Keep the original dump unchanged and make working copies separately.
- Do not label a dump as 3DS-compatible unless a tested conversion exists for that exact format.
For the 3DS remake
- Use Copy for a second in-game checkpoint, but use Nintendo’s save-data backup for protection outside the game.
- Create a backup before an all-file erase, software replacement, or major transfer.
- Keep the backup and software on the same SD or microSD card for restoration.
- Before restoring, remember that the active save will be overwritten.
For a retail-to-downloadable move
- Install the downloadable version and connect to the internet before opening the transfer tool.
- Insert the retail Game Card and leave it inserted.
- Back up first if you need a rollback point.
- Never interrupt the transfer, and verify the downloadable file only after the tool reports completion.
Decision table: choose the operation that matches your goal
| Your goal | Use | Source impact | Main warning |
|---|---|---|---|
| Create another playable slot in the remake | In-game Copy | Original file remains | It is not an external backup |
| Protect a 3DS save before deleting or replacing data | Supported save-data backup | Source remains until you change it | Restore requires the same SD card and overwrites current data |
| Use a retail save in the downloadable edition | Save Data Transfer Tool | Retail save is deleted after transfer | Destination data is overwritten; interruption can cause permanent loss |
| Move a working 3DS setup to another 3DS-family console | System Transfer | Follow the model-specific transfer result | Keep the source and its SD/microSD data until verification |
| Preserve an N64 cartridge before failure | Compatible specialist save-dump hardware | Depends on the hardware workflow | Compatibility and conversion are not guaranteed |
| Convert an N64 file directly into the 3DS remake | No officially documented method | Not established | Do not assume a cartridge dump is importable |
Bottom line
Back up Ocarina of Time 3D with Nintendo’s supported 3DS save-data function before you erase, restore, or move anything, and remember that a restore replaces the current data. Use the Save Data Transfer Tool only for its documented retail-to-downloadable direction, because it deletes the source save and overwrites the destination. For the original Nintendo 64 release, the three files live on the cartridge; no official N64-to-3DS conversion or erased-file recovery procedure is documented.
