The Institute took Shaun because it wanted a human genetic starting point that it believed radiation had not corrupted. According to Shaun’s own account in Fallout 4 (2015), Institute records from Vault 111 led them to an infant who had been kept frozen, and his DNA became the basis for the synthetic organics used in the Institute’s human-like synths. That explanation is fiction, and it is worth reading closely before treating any part of it as real-world genetics.
What Shaun says the Institute wanted
Shaun’s explanation comes from the game’s dialogue. He says radiation had affected humans across the Commonwealth, including Institute members, and that the Institute needed a source of human material it could use. Vault 111 records pointed them to Shaun, an infant kept in cryogenic suspension. In the Institute’s account, that preservation protected him from radiation-induced mutations, which is why he was the target.

The key point is the word the dialogue uses: Shaun’s DNA was the basis for the synthetic organics. That establishes that he supplied the genetic starting material the Institute sought. It does not establish that every synth is a literal clone of Shaun, and the game does not walk through the technical process of synth manufacture.
How the chain of reasoning works in the game
Shaun’s account can be read as a sequence of four claims. Each one is presented as in-universe fact, not as something the player can verify outside the game:

- The problem: radiation had affected humans in the Commonwealth, including people inside the Institute.
- The need: the Institute required a human source that had not been affected in the same way.
- The discovery: Vault 111 records identified an infant kept in cryogenic suspension, which the Institute treated as protected from mutation.
- The use: Shaun’s DNA became the basis for the synthetic organics that went into human-like synths.
Seen this way, the kidnapping follows from the second and third steps. The Institute was not after Shaun as a person so much as after the genetic material that the preserved infant seemed to represent.
What the game does not explain
The dialogue explains why Shaun’s DNA was valuable to the Institute. It does not explain why the Institute chose to abduct him rather than obtain a sample another way. Any answer to that question is interpretation, and it should be labeled that way. Players often ask why the Institute wanted a radiation-free infant specifically; the game answers that through the preservation argument above, but it does not present the abduction as the only possible route.

Readers should also be careful about carrying the in-game claims over to real biology. The idea that cryogenic preservation shields a body from radiation-induced mutation, or that a single person’s DNA could seed a whole population of synths, is a fictional premise. Nothing in the game’s dialogue links those claims to real research, so they should not be presented as science.
The meaning of “Father”
Shaun connects his role to the synth project directly. His line is: “I am their Father. Through Science, we are family. The synths, me… and you.” The name is tied to his claimed biological contribution to the synths, and it also reflects his position as the Institute’s leader. The two readings reinforce each other: he is the source of the synth genetics and the figure who directs the organization that makes them.

Summary of what is and is not established
- Established in the game: the Institute found Shaun through Vault 111 records, and his preserved infant DNA was the stated reason he was chosen.
- Established in the game: his DNA became the basis for the synthetic organics used in human-like synths.
- Not established in the game: why abduction was preferred over other methods of obtaining a sample.
- Not established in the game: that every synth is a clone of Shaun, or the full technical process of synth production.
The answer to the question is therefore clear on the in-game motive and open on the method. The Institute wanted human genetic material it believed radiation had not touched, Shaun’s preserved infant body supplied it, and the game leaves the question of the abduction method to the player’s interpretation.
