Shadow survives because Dr. Eggman finds him after his apparent fall and restores him. The games reveal that explanation later: Sonic Heroes brings Shadow back, and Shadow the Hedgehog explains that Eggman recovered him. Sonic Team also chose to continue the character after fans and SEGA staff asked to see more of him.
What happened to Shadow at the end of Sonic Adventure 2?
Shadow helps save Earth, then appears to fall to his death. The ending is presented as a sacrifice, so it is understandable that his return can seem like a reversal. How did Shadow come back?
Shadow returns in Sonic Heroes, the next game to feature him. His identity was initially left open: because Eggman had made Shadow androids, players could wonder whether this was the original Shadow or a copy.
Shadow the Hedgehog later clarifies the story. Eggman found the original Shadow and brought him back to health. The androids were real, but the Shadow who returns is the one Eggman recovered—not an android substitute. SEGA’s history of Shadow

Why did Sonic Team bring him back?
There was also a real-world reason for the return. Sonic Team Creative Officer Takashi Iizuka said that fan mail and requests for more Shadow, together with enthusiasm from SEGA staff, prompted the team to find a way to bring him back in Sonic Heroes. Is Gerald’s revenge plan how Shadow survived?
No. Gerald Robotnik created Shadow and secretly prepared a revenge plan set to activate 50 years later, but that is separate from the events of Shadow’s apparent death and recovery. Gerald’s plan explains part of Shadow’s history, not how he survived the fall. SEGA’s Sonic Channel profile of Shadow

Which game explains the return?
Play Sonic Heroes to see Shadow return after Sonic Adventure 2. The later game Shadow the Hedgehog supplies the recovery explanation: Eggman found him and restored him. You do not need to interpret the return as an android replacing the original.
